The structure and complexity of the stream habitat influences the species composition, distribution, and production of the fish community. Assessing the status of stream habitat conditions in coastal Oregon streams is important for monitoring the effects of landscape and aquatic management practices on the character of riparian stream habitat. Comprehensive habitat assessments are also important for watershed assessments, restoration planning, and for studying the relationship between stream habitat, fish abundance, and fish distribution. The goals of the Oregon Plan for Salmon and Watersheds (OPSW) Habitat Monitoring Program are to 1) provide an annual update on the status of stream habitat in Western Oregon, and 2) track trends in habitat over time. This report on stream habitat conditions covers sampling that occurred between June and October of 1999. The report is grouped into six different areas: • Current habitat status by Gene Conservation Area (GCA) • The status of habitat in relation to landscape variables • An assessment of the high quality habitat existing on the landscape • A comparison of 1998 and 1999 stream conditions • An analysis of habitat variable precision • An assessment of fish distribution outside of known coho salmon distribution Title: AI - Stream Habitat Conditions in Western Oregon, 1999 Abstract -- The physical habitat of a stream forms the template from which the biological community can develop. The structure and complexity of the stream habitat influences the species composition, distribution, and production of the fish community. Assessing the status of stream habitat conditions in coastal Oregon streams is important for monitoring the effects of landscape and aquatic management practices on the character of riparian stream habitat. Patterns of habitat selection observed at each level were compared to results obtained at other levels, and to temporal variations in habitat quality. Individual Swainson's hawks exhibited strong selection for specific habitats wherein prey availability was highest, however these habitats were not found in increased proportions in Swainson's hawk territories. Similarly, densities of Swainson's hawk territories among different landscapes did not reflect the availability of high-quality habitat; many pairs nested in marginal habitats and exhibited low reproductive success and large areas of apparently suitable habitat were unoccupied. At a larger scale, the distribution of Swainson's hawk populations was markedly dissimilar among three adjacent geographic areas with similar habitat composition. Lack of concordance among levels of habitat selection by Swainson's hawks was explained by behavioral and environmental factors that constrain optimal habitat selection. I suggest that high temporal variability of habitats in agricultural environments, combined with site tenacity and natal site philopatry by nesting hawks, prevented the density and distribution of the hawk population from closely tracking the available habitat. Reproductive fitness, however, was strongly associated with habitat quality. The data sets included 128 sites selected from the Oregon Plan habitat sites (OPHS) surveyed in the summers of 1999 and 2000 and surveyed again in the winters of 2000 and 2001. We found significant differences among geomorphic, hydrologic, and physical habitat variables measured along identical reaches in streams between winter and summer. Increases in water volume corresponded with increased deep pool density, secondary channel habitats, and wood density. These differences highlight the importance of high winter flows in terms of their contribution towards essential habitat for coho survival and reproduction. Differences among habitat variables from consecutive winters were minimal, indicating that any differences in habitat variables may be a result of variation in annual precipitation. Moreover, minimal differences in habitat variables were observed between Basin and OPHS surveys, also leading to the suggestion that OPHS surveys, conducted during the summer may provide important baseline information on habitat variables within and among watersheds. Habitat quality, as measured by benchmarks, was shown to be independent of land ownership but not independent of monitoring area. This investigation allowed us to quantify seasonal changes in summer-to-winter habitat dynamics in coastal Oregon streams. Future research could involve the addition of juvenile salmon surveys with habitat surveys to determine any significant associations between fish density and habitat quality. Furthermore, habitat variables measured during the summer might be used to determine winter habitat conditions (i.e. and thus quality), after accounting for variation in annual precipitation. Attribute means and estimates of variation, measured at identical sites in summer and winter over the long-term, may be beneficial when linking summer to winter habitat variables and ultimately to fish density estimates, thereby increasing sample size and predictability. This information is based on sampling, the best professional opinion of Oregon Dept. of Fish and Wildlife or other natural resources agency staff biologists or modeling (see the fhdBasis field). Due to natural variations in run size, water conditions, or other environmental factors, some habitats identified may not be used annually. These data comply with the Oregon Fish Habitat Distribution Data Standard that was adopted by the Oregon Geographic Information Council in February 2011. The Pacific Treefrog (Pseudacris regilla) is commonly encountered throughout the Pacific Northwest and can be an indicator for ecosystem health. At each life stage P. regilla utilizes a different habitat and therefore it is important to understand habitat use at all life stages to properly manage the ecosystem, however, few studies have been conducted on the juvenile form. To determine juvenile P. regilla riparian habitat use, and thus create appropriate habitat management plans, field work must be conducted. Transect surveys were conducted at two highly disturbed ephemeral ponds with a variety of open and dense vegetative riparian habitats in the Willamette Valley, Oregon. P. regilla was found in the highest abundance in habitat shaded by a thin border of Oregon Ash around the pond perimeter, and was composed mainly of Himalayan blackberry (Rubus armeniacus). This habitat provided a moist region where P. regilla could avoid desiccation and possibly predation. Rubus armeniacus is non-native and often found in highly disturbed ecosystems. Pseudacris regilla’s use of R. armeniacus as habitat suggests that P. regilla is a generalist species capable of utilizing invasive plant species to its advantage. Future research is needed comparing P. regilla habitat use in invasive-dominated verse native-dominated ephemeral ponds. This study introduces the use of habitat quality in a biodiversity risk model to determine the significance of habitat quality when predicting risks to biodiversity due to landscape change. The difference between residential and forest habitats in terms of habitat quality for breeding birds was used to test the significance of habitat quality to the risk model. Relative habitat quality was estimated from population densities for 62 bird species associated with both forest and residential habitats. The effect of habitat quality was tested using two possible future landscapes: Buildout and Spine. Predicted risk for the 62 bird species due to landscape change increased by 74% in the Buildout Landscape and 31% in the Spine Landscape when habitat quality was considered. The life history traits of species most at risk were compared to the traits of species that benefited from the landscape change. Life history traits considered included foraging strategy, nest type and placement, migratory status, and area sensitivity. Species at high risk included ground nesters, foliage and tree trunk gleaners, neotropical migrants, and area sensitive species. In addition, the project personnel conducted a snorkeling survey to estimate juvenile salmonid distribution in these streams. The 2005 surveys completed a portion of the Coho freshwater habitat found within the Upper Nehalem. During the 2005 season we surveyed 84 stream reaches in 38 streams totaling 96.89 kilometers of habitat, (60.206 miles) of habitat. In addition, the project staff snorkeled 130 pools within the surveyed areas. The NOAA Fisheries more recently published a request for additional information in the 2009 Federal Register notice (Federal Register / Vol. 74, No. 81 / Wednesday, April 29, 2009). This report will serve as an update to Rodgers et al (2005), and will provide an analysis of the current status and trends in aquatic habitat from 1998 through 2008 within the Oregon Coastal Coho ESU. The status and trend of instream physical habitat conditions in the Oregon Coastal coho ESU were assessed from twelve variables collected by the ODFW habitat monitoring program from 1998-2008. Habitat conditions were described at the scale of the ESU, four monitoring areas/strata within the ESU, and by six land use categories (agriculture, urban, private non-industrial and industrial forest, and public state and federal forest). The condition of habitat was compared among monitoring areas and land use categories. In addition, the habitat condition at random survey sites was compared to that at sites experiencing minimal human disturbance (i.e. reference sites). Potential winter rearing capacity for juvenile coho salmon was calculated for all available habitat and for high quality habitat at the monitoring area scale and in selected population units. We calculated the rearing potential from high quality habitat because modeling (Nickelson and Lawson 1998) demonstrated that during periods of prolonged poor ocean survival, only areas with high quality habitat will be able to support coho at full seeding during poor marine conditions. The final objective of this report is to discuss whether sufficient habitat capacity exists to support productivity of juvenile coho at the monitoring strata scale during periods of low marine survival. In response, we developed a limiting factors model (HabRate) that assessed the potential quality of stream habitat using stream survey data for each juvenile life stage of salmon and steelhead. The model was developed for a specific application to the middle Deschutes River basin in Oregon, but was intended for general application to Pacific Northwest basins. To paramatize the model, we summarized available literature on salmonid habitat requirements. Habitat criteria were developed for discrete life history stages (i.e. spawning, egg survival, emergence, summer rearing, and winter rearing) and used to rate the quality of stream reaches as poor, fair, or good, based on attributes relating to stream substrate, habitat unit type, cover, gradient, temperature, and flow. Reach level summaries of stream habitat data were entered into MS Excel, and interpreted by a series of algorithms to provide a limiting factor assessment of potential egg-to-fry and fry-to-parr survival for each reach. Model output lists habitat quality by species and life stage for each reach of stream. The model is a decision making tool that is intended to provide a qualitative assessment of the habitat potential of stream reaches within a basin context. Design criteria for the model were simplicity, flexibility, and transparency. While HabRate was based on our interpretations of the published literature, specific criteria for habitat quality were structured to be easily adjusted where interpretations differ from ours. Information not common to standard stream survey designs, such as seasonal flow or temperature extremes can be included as input from professional judgment. Reach level summaries of stream habitat data were entered into MS Excel, and interpreted by a series of algorithms to provide a limiting factor assessment of potential egg-to-fry and fry-to-parr survival for each reach. Model output lists habitat quality by species and life stage for each reach of stream. The model is a decision making tool that is intended to provide a qualitative assessment of the habitat potential of stream reaches within a basin context. Design criteria for the model were simplicity, flexibility, and transparency. While HabRate was based on our interpretations of the published literature, specific criteria for habitat quality were structured to be easily adjusted where interpretations differ from ours. Information not common to standard stream survey designs, such as seasonal flow or temperature extremes can be included as input from professional judgment. The results were integrated into a GIS coverage coupled with the stream network and habitat data to provide a comprehensive map-based perspective of habitat quality in a watershed. Close

Transect surveys were used to determine relative abundance among seven habitats, and live-trapping was used to compare density of squirrels in habitats in which they were present. Habitat associations were determined by comparing vegetative and soil characteristics at occupied sites and unoccupied sites. I made comparisons at two levels of resolution: a macro-habitat and a micro-habitat comparison at the colony level. Micro-habitat analysis used matched-pair logistic regression to compare habitat characteristics of colonies to a paired site where squirrels were not present. I located 44 colonies to investigate the habitat associations of this species. Transect surveys indicated highest densities in sagebrush, followed by grassland habitat. No squirrels were detected in bitterbrush or low-shrub habitats during the transect surveys. Results from capture-recapture methods also suggested higher densities in sagebrush habitat. Recruitment was highest in sagebrush followed by bunchgrass and low-shrub habitats. Mean weight for adult and juvenile squirrels were highest in bunchgrass habitat, followed by sagebrush and low-shrub. Mean maximum distance moved was greater for males than females (P = 0.0006) for adults and juveniles alike, while sex-ratios favored females in both age classes. A vital but lacking connection in our understanding of estuaries as nursery habitat is how rockfishes use the different microhabitats within an estuarine ecosystem. As habitats structure biotic communities, determining the ecological requirements for juvenile rockfish habitats that minimize mortality, maximize growth and increase population numbers will assist managers and biologists in managing and protecting critical high-quality nursery areas. This study provides insight into Oregon rockfish life history, evaluating the spatial and temporal use of estuarine nursery habitat by juvenile rockfishes. The primary objectives were to (1) determine which species of rockfish utilize Yaquina Bay, (2) determine seasonal variations in abundance, and (3) assess the utilization of natural (eelgrass beds, Zostera marina) versus anthropogenic (piers) estuarine habitat. I conducted a mark-recapture study of juvenile rockfishes to begin to elucidate how these species may be using different habitats in the bay. This study provides evidence for the presence of previously undocumented rockfish species, the overwinter persistence of juvenile rockfish in the estuary, some degree of site fidelity, and apparent minimal movement of juvenile rockfish in the Yaquina Bay estuary during the period of this study, as well as a shift in rockfish community dominance from S. melanops to S. maliger and S. caurinus. The survival and recapture of juveniles in both natural (Z. marina) and anthropogenic (piers) habitat demonstrates rockfishes’ successful use of multiple Yaquina Bay habitat types as nursery grounds year-round. Specific categories of alternative enhancements included water transfers to instream flow, habitat vegetation improvements, and habitat structural measures. The benefits of changes in fish numbers are valued through the travel cost method. Costs of habitat investments are derived from a synthesis of cost data for similar investments for the region. For most lower-reach stream sections, benefits of habitat investments/streamflow alternatives do not equal costs. However, changes in water allocations and habitat do appear economically efficient to some upper reaches. The main results suggest that economic efficiency varies greatly within the system, indicating the need for site-specific proposals for streamfiow or habitat alterations within this or similar high desert streams. In addition to providing preliminary estimates of the economic efficency of streamfiow and habitat investments, this thesis serves as a methodological template for future integrated bioeconomic evaluations of water and fishery management issues. Daubenmire's baseline studies, from which the habitat type keys were developed, were conducted in pristine climax stands. The Mount Tolman study area vegetation has been subjected to human disturbance for many years. Agriculture, grazing, logging, mining, and urbanization have all had an impact on the natural vegetation of the area. It was of interest to see at what levels of disturbance it would still be possible to determine habitat types from remnant native vegetation. Steppe habitat types identified were Agropyron spicatum/Festuca idahoensis and Purshia tridentata/Agropyron spicatum. Very little vegetation representative of these habitat types remained in the study area because of conversion of most open land to either agricultural crops or pasture. Most steppe portions of the study area had been heavily grazed and supported disclimax vegetation dominated by Bromus tectorum and other weedy species. Four Pinus ponderosa habitat types were identified. They were Pinus ponderosa/Agropyron spicatum, Pinus ponderosa/Festuca idahoensis, Pinus ponderosa/Purshia tridentata, and Pinus ponderosa/Symphoricarpos albus. Together they composed 43 percent of the study area. Margins, backwaters, and side channels in streams create important habitat for fry of cutthroat trout (Salmo clarki clarki) and support benthic invertebrate assemblages of high denSity and distinctive composition. These lateral habitats are characterized by slow, shallow water, heterogeneous size distribution of substrates, abundant detritus, and by hydraulic and morphologic persistence. In the study reaches, area of lateral habitat was maximum in early summer, averaging 15 percent of total stream area. The amount of lateral habitat decreased with either lower or higher flows. During a 1-yr period lateral habitats in the coniferous site changed the least. The volume and hydraulic characteristics of individual lateral habitats were functions of the morphology of the structures that formed the habitat and the orientation and location of the habitat relative to the central axis of the strea Large woody debris and large boulders created lateral habitats that were larger, had longer hydrologic residence times, and were more persistent when streamflow changed than lateral habitats formed by small boulders and cobble. Stream margins and backwaters were major sites of detritus storage. Average detritus standing crop in backwaters and stream margins was 5 to 15 times greater than standing crops in riffles or pools in the same stream. Detritus at the coniferous reach had higher organic matter content and a greater percentage of lignin than detritus at the deciduous reach. Detritus at the open reach was much lower in organic matter content, but the ratio of cellulose to lignin was greater than in the forested reaches. The activity of microbial assemblages associated with fine detritus was generally highest at the open reach. Average standing crop of chlorophyll a was highest at the open site. The abundance and quality of nutritional resources in lateral habitats were reflected in the associated invertebrate communities. High densities of chironomids, early instar Ephemeroptera and Plecoptera, oligochaetes, and micro-crustacea were found in stream margins and backwaters at each site. Mean invertebrate density in lateral habitats was similar in the coniferous (66,500 individuals/m²) and open (75,000 individuals/m²) reaches, but lower at the deciduous site (24,000 individuals/m²). Collector-gatherer, shredder, and predator functional feeding groups were well represented at each site. Differences in functional roup organization between reaches were primarily related tp increased numbers of herbivorous collector-gatherers at the open site and a greater relative abundance of shredders at the deciduous site. Cutthroat trout fry populations were directly linked to the length of stream edge and the area of lateral habitat. Fry occupy lateral habitats immediately after emergence and may not move from lateral habitats until the end of their first summer. Although the Oregon Plan for Salmon and Watersheds was initiated in response to the petition to list Oregon coastal coho salmon (Oncorhynchus kisutch) as threatened under the Endangered Species Act (ESA), monitoring was subsequently expanded to include other salmonids. Through coordinated surveys we are able to evaluate freshwater habitat, fish distribution, and abundance of juvenile and adult coho salmon and steelhead trout. The habitat survey project has the broadest geographic scope of inference and ties to other program components as well – basin surveys, surveys at habitat restoration sites, adult and juvenile coho surveys, and life cycle watersheds (Flitcroft et al. 2002). The Oregon Plan facilitated cooperation and partnerships to study the contemporary life history dynamics of coho salmon in the Oregon coastal ESU (Evolutionary Significant Unit). A viability and status assessment of Oregon coastal Coho (Chilcote 2005) and the Conservation Plan for the Oregon Coast Coho Evolutionary Significant Unit (Nicholas 2006) evaluated the relationship of aquatic habitat to the productivity of coho salmon populations and recommended actions to promote recovery. The habitat portion of the viability assessment was based on a review of aquatic and riparian habitat collected by the Aquatic Inventories Project (ODFW) from 1990 to 2004 (Rodgers et al. 2005). The authors of the habitat assessment (Rodgers et al 2005) and viability assessment (Chilcote 2005) concluded that coho productivity in 22 coastal coho populations was limited by the complexity of stream habitat used by juvenile coho during their first winter of freshwater residence. The term “stream complexity” integrates geomorphic and structural characteristics of streams and associated aquatic habitat. Complex geomorphic features may be observed in low gradient streams flowing through wide valley floors with multiple channels and off-channel habitats. Structural complexity refers to the size and configuration of pools, large wood pieces and jams, substrate, and undercut banks. The combination of geomorphic and structural features provides cover and refugia during high winter flows for juvenile coho. Stream reaches that can or have the potential to create these conditions are commonly located in lower reaches of moderate size streams in areas with wide valley floors and are considered to contain high quality habitat for juvenile coho. Burnett et al. (2007) developed spatial models to estimate high-quality habitat rearing potential, termed intrinsic potential, in coastal streams. A stream’s intrinsic potential was modeled using valley width, gradient, and stream flow. Historically, streams identified as having high intrinsic potential may have been the most productive for juvenile coho salmon; restoration of these reaches may be the key to recovery of coho salmon.
