Experimental treatments were applied in 2001 using a full factorial design consisting of two levels of burning and three levels of thinning, and included: unburned–unthinned (UN), unburned–overstory thinned (US), unburned–understory thinned (UC), burned–unthinned (BN), burned–understory thinned (BC), and burned–overstory thinned (BS).We measured soil respiration rate (SRR), soil moisture (MS), soil temperature (TS), and litter depth (LD) for three replicates of each of three dominant patch types (closed canopy, open canopy, and ceanothus shrub) within each of the six treatments (n = 54). The same sampling points were measured from May to August in 2000 (pre-treatment) and in 2002, 2003, and 2004 (post-treatment). Within our sampling period there was as much as 37% variation ( p = 0.0005) between years in the undisturbed patches, which appeared to be driven by changes in precipitation. SRR also varied by year in all treated plots (US: p = 0.0516; UC: p = 0.0006; BN: p = 0.0158; and BC: p = 0.0040), with the exception of BS ( p = 0.3344). SRR response to disturbance varied with patch type, year, and treatment type. In most cases, burning and the combination of burning and thinning had less of an effect on mean SRR than thinning alone. Ceanothus patches appear to have recovered fastest, while treatment effects remained 3 years after thinning in closed canopy ( p = 0.0483 and 0.0333 in UC and US, respectively) and open canopy patches ( p = 0.0191 in US). Open canopy patches showed no response to any treatment aside from US. Both UC and US increased SRR in closed canopy and ceanothus patches, and US decreased SRR in open canopy patches. BS increased SRR in 2004 in closed canopy patches ( p = 0.0108), but no significant changes occurred in any patch type in response to BN or BC treatments. Across all treatments, the relationship of SRR with temperature, moisture, and litter depth changed in post-disturbance years. However, little is known about the diversity and function of microorganisms in the atmosphere. To investigate the forces driving the assembly of bacterial microbial communities in the atmosphere, I measured temporal variation in bacterial diversity and composition over diurnal and inter-day time scales. Results suggest that bacterial communities in the atmosphere markedly vary over diurnal time scales and are likely structured by inputs from both local terrestrial and long-distance sources. To assess the potential functions of bacteria and fungi in the atmosphere, I characterized total and potentially active communities using both RNA- and DNA-based data. Results suggest there are metabolically active microorganisms in the atmosphere that may affect atmospheric functions including precipitation development and carbon cycling. This dissertation includes previously published and unpublished co-authored material.   Citation × Citation Citation Abstract Copy Title: Lichen communities and caribou habitat in Denali National Park and Preserve, Alaska, USA Author: Nelson, Peter, 1970- Lichens play many important roles in subarctic terrestrial ecosystems by fixing nitrogen, colonizing rock and gravel, stabilizing otherwise bare soil, adding significantly to vegetation biodiversity and serving as the primary food for caribou in the winter. In these chapters, I analyzed lichen community and ecological trait structure along environmental gradients, map lichens using some of their unique spectral properties to generate lichen maps and study caribou habitat selection patterns in relation to lichens and other habitat variables. Morphological and life history traits of lichens influence their ecological roles through physiological limitations imposed by their form and photobionts, the algal or cyanobacterial partner. In chapter 2, I analyzed the lichen traits in relationship to environmental gradients, other forms of vegetation and time since fire in Denali National Park and Preserve, Alaska. Lichens with different photobionts reached different maxima along environmental gradients, these corresponding to variable water availability or specific biotic factors thought to favor that photobiont. Green algal lichens were most abundant in the alpine whereas cyanolichens peaked where shrub cover increased. Tripartite lichens were most abundant in middle elevation, mossy areas. Lichen growthforms peaked along desiccation and water absorption gradients. Lichens with small vegetative propagules were most abundant in lowland forests. Recent fire favored simple, Cladonia-form lichens with soredia that grow on wood whereas erect branched fruticose lichens, the "reindeer lichens", had only partially recovered 20-100 years after fire. These results imply interacting forces of water regulation, dispersal and optimum conditions for photosynthesis drive lichen trait frequency and abundance. The fungal partner within the lichen symbiosis produces many unique compounds that are often brightly colored. Other studies have attempted to map lichens using their distinctive spectral properties but no study has yet to target specific lichen compounds in order to better model lichen cover. In chapter 3, I focused on one yellow lichen compound, usnic acid, as the target for modeling lichen cover using Landsat 7 ETM+ satellite data. Usnic lichen cover had non-linear relationships with the three best predictors; elevation, blue and near-infrared bandpasses. Using these three predictors, I generated an usnic lichen map for Denali, which I use in chapter 4 for analyzing caribou habitat selection. I also modeled and mapped other vegetation groups corresponding to caribou diet items used later. In these chapters, I analyzed lichen community and ecological trait structure along environmental gradients, map lichens using some of their unique spectral properties to generate lichen maps and study caribou habitat selection patterns in relation to lichens and other habitat variables. Morphological and life history traits of lichens influence their ecological roles through physiological limitations imposed by their form and photobionts, the algal or cyanobacterial partner. In chapter 2, I analyzed the lichen traits in relationship to environmental gradients, other forms of vegetation and time since fire in Denali National Park and Preserve, Alaska. Lichens with different photobionts reached different maxima along environmental gradients, these corresponding to variable water availability or specific biotic factors thought to favor that photobiont. Green algal lichens were most abundant in the alpine whereas cyanolichens peaked where shrub cover increased. Tripartite lichens were most abundant in middle elevation, mossy areas. Further, these systems provide important ecosystem services including coastal protection afforded by their natural features. In this dissertation, I investigate the interactions and feedbacks among sand-binding beach grass species (a native, Elymus mollis (Trin.), and two non-natives, Ammophila arenaria (L.) Link and A. breviligulata Fernald), sediment supply, and dune shape along the U.S. Pacific Northwest coast. Dunes dominated by A. arenaria tend to be taller and narrower compared to the shorter, wider dunes dominated by A. breviligulata. These patterns suggest an ecological control on dune shape, and thus, coastal vulnerability to overtopping waves. I investigate the causes and consequences of these patterns with experiments, field observations, and modeling. Specifically, I investigate the relative roles of vegetation and sediment supply in shaping coastal dunes over inter-annual and multi-decadal time scales (Chapter 2), characterize a biophysical feedback between beach grass species growth habit and sediment supply (Chapter 3), uncover the mechanisms leading to beach grass coexistence and whether A. breviligulata can invade and dominate new sections of coastline (Chapter 4), and examine the non-target effects resulting from management actions that remove Ammophila for the recovery of the threatened Western Snowy plover (Charadrius alexandrinus nivosus) (Chapter 5). I found that vegetation and sediment supply play important roles in dune shape changes across inter-annual and multi-decadal time scales (Chapter 2). I determined that a biophysical feedback between the beach grass growth habits and sediment supply results in species-specific differences in sand capture ability, and thus, is a likely explanation for differences in dune shape (Chapter 3). I found that all three beach grass species can coexist across different sediment deposition rates, and that this coexistence is largely mediated by positive direct and indirect species interactions. I further determined that A. breviligulata is capable of invading and dominating the beach grass community in regions where it is currently absent (Chapter 4). Combined, these findings indicate that A. breviligulata is an inferior dune building species as compared to A. arenaria, and suggest that in combination with sediment supply gradients, these species differences ultimately lead to differences in dune shape. Potential further invasions of A. breviligulata into southern regions of the Pacific Northwest may diminish the coastal protection ability of dunes currently dominated by A. arenaria, but this effect could be moderated by the predicted near co-dominance of A. arenaria in these lower sediment supply conditions. Although many factors influence DOM fluxes and quality in rivers, controls on DOM compositions in catchments of the western U.S. are poorly understood. UV and fluorescent spectroscopy is a simpler, faster, and less expensive DOM fingerprinting technique compared to techniques, such as nuclear magnetic resonance (NMR) spectroscopy or wet chemical fractionation, and could be useful for characterizing complex DOM chemistry. However, only 1 % of DOM is estimated to be fluorescent, and the utility of UV and fluorescent spectroscopy for DOM characterization needs to be further investigated. This dissertation applied UV and fluorescent spectroscopy to examine hydrologic and land cover controls on DOM chemistry in streams of 45 catchments in the forested headwaters and a mixed landscape of the Willamette River Basin, Oregon, based on two years of monitoring. This dissertation contributes three major findings. First, freezing of water alters DOM chemistry by preferentially precipitating aromatic DOM. Second, UV and fluorescent spectroscopy was able to discriminate DOM delivered from highly processed, proteinrich deep subsurface sources during dry seasons especially in forested headwater streams of the H. J. Andrews Experimental Forest (HJA), where nitrogen inputs are very low. In addition, fluorescent DOM chemistry differed among watersheds with varying forest management history. Third, although fluorescent DOM in a headwater forested system differed among land use history, fluorescent DOM composition did not vary among streams draining a well-mixed landscape of urban, pasture/hay, forest, and agricultural land cover types in the central Willamette River Basin, where nitrogen inputs to streams are relatively high. Dissolved organic carbon (DOC) concentration decreased and the fluorescent index indicated an increase in terrestrial sources of DOM from small (1st and 2nd order) to large (4th to 6th order) streams. An integrated terrain surface that incorporates the land-sea interface, grounded by a geographic information system, is a powerful analytical tool for geomorphic studies of watersheds and coastal processes. The island of Tutuila, American Samoa is an ideal case study due to its high relief terrain, data availability and local interest in impacts to coral reef resources. The Tutuila model integrates a USGS DEM, multibeam bathymetry from 15 to 500 m and near shore bathymetric data from 0 to 15 m derived from IKONOS satellite imagery. The high spatial resolution of IKONOS imagery is suitable for detection of features with subtle relief and intricate structure. Shallow water bathymetry is derived by quantifying the relative attenuation of blue and green spectral band radiance as a function of depth. The procedure used to derive bathymetry, Lyzenga (1985), is identified as the most effective of several proposed in the recent literature. The product is error-checked using control points extracted from multibeam sonar data and collected during recent field surveys, as well as terrain profiles. The coastal terrain model provides morphological detail of fine resolution and high accuracy for terrain and land use analysis to enhance the study of ecosystem interconnectivity and the effects of anthropogenic inputs to coral reef habitats. Subsequent topographic analyses of the Tutuila model use drainage patterns to identify contiguous marine/terrestrial basins within which the marine environment is most directly impacted by land use through freshwater inputs from affiliated catchments. Human population density serves as an indicator of intensified land use and urbanization, which has been shown to increase pathogen and sediment loads in runoff, while percent coral cover, coral colony density and coral genera diversity are used as indicators of reef health. Spatiotemporal correlation analyses of population density against the three reef health indices within each of the marine/terrestrial basins reveal a decline in reef health associated with increased population density. For some processes, heterogeneity in these models is treated very simplistically, but there is not much information about the advantages of including more complex representations in these models. By environmental variability I refer to the continuous changes of abiotic drivers in ecosystems, mainly climatic conditions. System heterogeneity is treated here as the diversity of elements that compose an ecosystem and respond differently to biotic and abiotic drivers. In this dissertation I performed a theoretical analysis to evaluate the consequences of ignoring heterogeneity and variability on the representation of carbon and nitrogen cycling in terrestrial biogeochemical models. For this purpose I used tools from probability theory and simulation models to test the hypothesis that ignoring heterogeneity and variability excludes a variety of system properties and behaviors that cannot be obtained with simpler models. Explicit treatments of climatic variability showed that changes in temperature variance alone can modify the amounts of respiration and carbon storage in ecosystems. Additionally, changes in temperature variance can modify predictions solely based on changes in temperature averages. This behavior is strongly dependent on the degree and nature of nonlinearity in ecosystems. Effects of system heterogeneity on carbon and nitrogen cycling are also strongly influenced by nonlinearities. Extrapolations of average system behavior are only valid when the system is linear and the elements of the system are distributed homogeneously or symmetrically around an average value. Several amphibian species associated with forested headwater systems have emerged as management concerns. Forest management strategies, such as harvests that remove only part of the canopy and retention of riparian buffer strips, may help ameliorate some of the negative effects on amphibians in managed forests. Pre-existing site conditions, such as legacy downed wood, also may play a role in buffering the impacts of silvicultural practices on terrestrial amphibians. Downed wood is an important habitat component for many amphibians, because the cool, moist microclimates of downed wood can provide refugia for terrestrial amphibians during warmer summer months. However, downed wood habitat suitability is another emerging concern as the rate of input and size of downed wood declines in managed forests. As part of the USDI Bureau of Land Managements Density Management Study, we investigated how untreated streamside buffers modify impacts of upland thinning on headwater forest terrestrial amphibians and their habitat at three sites in the Oregon Coast Range. To further assess habitat associations of these animals, we conducted a field experiment to address amphibian cover use, including downed wood, moss and coarse and fine substrates. In addition, we examined how temperature profiles inside small- and large-diameter downed wood and soil temperatures differed from ambient air temperatures. Temperatures of wood and soil were monitored at different slope positions (near streams and upslope) and overstory regimes (thinned and unthinned stands) to assess potential habitat suitability and buffering capabilities against seasonal temperature extremes for plethodontid salamanders. Our results suggest that pre-existing site conditions (e.g., amount of rocky or fine substrate) play an important role in determining the response of terrestrial amphibians to upland forest thinning. However, retention of stream buffers is important in maintaining unaltered stream and riparian conditions. Moderate thinning and preservation of vital habitat in riparian and nearby upland areas by way of variable-width buffers (15 m minimum width) may be sufficient in maintaining suitable habitat and microclimatic conditions vital to amphibian assemblages in managed headwater forests. Additionally, logs of a wide size range and soils may provide sufficient protection against thermal extremes harmful to plethodontid salamanders in thinned stands with limited overstory. However, this alone cannot support plethodontid salamanders. These salamanders require exposed areas (e.g., leaf litter, soil surface, rock faces) where much of their foraging and well as courtship occurs. We found five dominant species of seaweed in wrack deposits with variation in dominance and biomass of wrack within sites and between sites. We attribute within site variation to flotation adaptations of species and intersite variation to differences in geomorphology and source population. Due to abundance and stable nitrogen concentrations over time, Phyllospadix was influential to total nitrogen deposition from mean higher water (MHHW) to ~ 1.3m above MHHW, however above this elevation Fucus, Macrocystis, and Nereocystis were likely influential species. Cape Alava showed highest total nitrogen deposit per m² followed by GG and SS (CA > SS ~=GG; =65.8; p<0.0001). Our study shows considerable amounts of nitrogen are deposited on beaches through wrack and total nitrogen deposits is influenced by particular species of seaweeds and percent cover of deposits. Specifically, mangrove tree crabs (Aratus pisonii, hereafter Aratus) are primarily arboreal, but may jump off mangrove trees to escape avian predators, making them vulnerable to fish predation. Mesocosm experiments, field observations, and tethering assays were used to investigate behavioral responses, habitat shifts, and risk for Aratus associated with these two predator types. In the field, Aratus spent most of their time above the water on mangroves, where risk is lowest. In response to simulated bird strikes in mesocosm trials, crabs jumped off trees to escape imminent risk, and spent more time in and near the water, enhancing risk of fish predation. Fish attacks on crabs were nearly three times greater in treatments with simulated bird attacks. In addition, empirical diet data was used to examine the importance of Aratus as a prey item for a fish predator. Aratus represented up to 29% of diet by volume for one of the most common mesopredators in the Caribbean (gray snapper Lutjanus griseus), with the proportion varying greatly across space. Because Aratus consume mangrove-derived carbon, their consumption by aquatic predators represents another pathway by which mangrove production may be incorporated into aquatic food webs.
