The problem is primarily attributable to nonpoint source pollution in the Mississippi River, but awareness of the problem has not resulted in an effective policy solution to stem this pollution to date. Using the combination of a quantitative data analysis to look for a correlation between Farfantepenaeus aztecus and hypoxic water, a survey mailed to shrimp fishers in Louisiana, and qualitative interviews with shrimp fishers and environmental activists and lawyers in Louisiana, I will examine the potential of a legal tool, the Public Trust doctrine, to slow nonpoint source pollution into the Mississippi River. This research presents the application of agent-based modeling to explore how such impacts influence the characteristics of migratory animal movement, focusing on mule deer (Odocoileus hemionus) in Western Wyoming. In this dissertation, I explore how species distribution patterns on isolated marine hard substrata resemble terrestrial island communities, drawing on classical island biogeography theory and assembly rules, and describe how benthic invertebrate communities assemble in these island-like habitats. Higher species richness occurred on larger substrata (dropstones and shipwrecks), paralleling terrestrial island communities. However, while larger islands have greater habitat diversity and primary productivity, marine hard substrata are simpler habitats. Greater elevation in the benthic boundary layer may expose fauna to faster current, higher food supply and larval flux. Substrata located closer together had more similar communities, another pattern that resembles terrestrial islands. Dropstone fauna had a clumped distribution, indicating that larvae may disperse among substrata located close together, resulting in similar communities. In Svalbard fjords, benthic megafaunal communities were significantly different between Arctic- and Atlantic-influenced fjords. Depth and temperature had the greatest influence, with the highest diversity occurring in cold Rijpfjorden and on the north Svalbard shelf. Recruitment in Svalbard fjords was spatially and temporally variable, with lower recruitment in Rijpfjorden than in Atlantic-influenced fjords and lower recruitment at greater depth. Most of the recruits in Svalbard fjords were fast-growing, poor-competitive opportunists. On shipwrecks, communities showed two mechanisms of colonization: mobile fauna with long-dispersing planktotrophic larvae, and encrusting fauna with lecithotrophic larvae. Encrusting species reproduce asexually to cover the wreck surface, and philopatry may build up dense populations, leading to uneven communities. On terrestrial islands, non-random co-occurrence is attributed to interspecific competition, but for marine substrata, there may not be a relationship. Fauna were distributed randomly on settlement plates in Svalbard fjords, even when interspecific competition was observed. On dropstones, some morphotypes co-occurred non-randomly in the absence of overgrowth competition. Non-random co-occurrence on isolated marine hard substrata may be a result of restricted larval dispersal (for pairs co-occurring less than by chance) or epibiontism (for pairs co-occurring more often than by chance). The sources of this variation within a population, and its maintenance within a species, have been mysterious since the birth of the field of evolutionary genetics. In this work, I study divergently adapted freshwater and marine populations of the threespine stickleback (Gasterosteus aculeatus) as an evolutionary model to track the origin of adaptive genetic variation and to describe the evolutionary processes maintaining variation across the genome. The stickleback is a small fish with a large geographic range encompassing the northern half of the Northern Hemisphere and composed of coastal marine habitats, freshwater lakes, and river systems. Populations of stickleback adapt rapidly to changes in habitat, and fossil evidence suggests that similar adaptive transitions have been ongoing in this lineage for at least ten million years. In this work, I develop a significant extension of restriction site-associated DNA sequencing (RAD-seq) to generate phased haplotype information to estimate gene tree topologies and divergence times at thousands of loci simultaneously. I find anciently derived clades of variation associated with marine and freshwater habitats in genomic regions involved in recent adaptive divergence; some divergence times extend to over ten million years ago. This history of adaptive divergence has had profound effects on genetic variation elsewhere in the genome: chromosomes harboring freshwater-adaptive variants retain anciently derived variation in linked genomic regions, while marine chromosomes have much more recent ancestry. I present a conceptual model of asymmetric selective and demographic processes to explain this result, which will form a nucleus for future research in this species. Lastly, by incorporating genome-wide recombination rates estimated from multiple genetic maps, I describe a recombination landscape that is favorable to the maintenance of marine-freshwater genomic divergence. The sources of this variation within a population, and its maintenance within a species, have been mysterious since the birth of the field of evolutionary genetics. In this work, I study divergently adapted freshwater and marine populations of the threespine stickleback (Gasterosteus aculeatus) as an evolutionary model to track the origin of adaptive genetic variation and to describe the evolutionary processes maintaining variation across the genome. The stickleback is a small fish with a large geographic range encompassing the northern half of the Northern Hemisphere and composed of coastal marine habitats, freshwater lakes, and river systems. Populations of stickleback adapt rapidly to changes in habitat, and fossil evidence suggests that similar adaptive transitions have been ongoing in this lineage for at least ten million years. In this work, I develop a significant extension of restriction site-associated DNA sequencing (RAD-seq) to generate phased haplotype information to estimate gene tree topologies and divergence times at thousands of loci simultaneously. I find anciently derived clades of variation associated with marine and freshwater habitats in genomic regions involved in recent adaptive divergence; some divergence times extend to over ten million years ago. This history of adaptive divergence has had profound effects on genetic variation elsewhere in the genome: chromosomes harboring freshwater-adaptive variants retain anciently derived variation in linked genomic regions, while marine chromosomes have much more recent ancestry. I present a conceptual model of asymmetric selective and demographic processes to explain this result, which will form a nucleus for future research in this species. Lastly, by incorporating genome-wide recombination rates estimated from multiple genetic maps, I describe a recombination landscape that is favorable to the maintenance of marine-freshwater genomic divergence. A remaining challenge is to link stickleback population genomic variation to causal genes that underlie such rapid phenotypic evolution. Here I use genome wide association studies (GWAS) in natural populations of stickleback to uncover genomic regions that contribute to variation of two dermal bone derived traits, lateral plate number and opercle shape. The decrease of lateral plate body armor and change in opercle bone shape, important for feeding mechanics, are classically associated with freshwater divergence. GWAS has recently begun to be used in natural populations but is still under scrutiny for performance among different populations. Using a population of phenotypically variable stickleback in Oregon, GWAS proved an effective method to uncover genomic regions and genetic variants known to contribute to lateral plate number and opercle shape, as well as new genomic regions and candidate genes not previously implicated in phenotypic variation. Although successful, using similar methods on decades old stickleback populations in Alaska revealed the challenges that accompany controlling population structure created by strong natural selection. Together, I found that although lateral plate number and opercle shape rapidly evolve in a coordinated fashion during adaptation from marine to freshwater environments, phenotypic variation is largely driven by independent genetic architectures. However, in very rapidly evolving populations, despite this independence of genetic architecture, the genetic variants contributing to the traits co-localize to similar genomic regions. This finding could be either biological or methodological which highlights the promise and limitations of using GWAS to identify genetic variation that gives rise to phenotypic diversity. To address this problem, landscape planners have increasingly adopted landscape ecology as a theoretical basis for planning. They use spatial concepts that express principles of landscape ecology in diagrammatic form to create frameworks for planning. This dissertation presents a quantitative approach to evaluate the application of spatial concepts developed to create an armature of open space in areas subject to urbanization. It focuses on the predicted urban expansion of Damascus, Oregon, as a case study. An alternative futures study was used to test three open space spatial concepts for patches, corridors and networks in combination with compact and dispersed urban development patterns. The resulting eight scenarios of land use and land cover were then modeled for the year 2060 to evaluate their effects on habitat quantity, quality and configuration and to identify tradeoffs between urban development and conservation for three focal wildlife species: Red-legged frog, Western meadowlark, and Douglas squirrel. Open space spatial concepts strongly influenced habitat quantity and quality differences among future scenarios. Development patterns showed less influence on those variables. Scenarios with no landscape ecological spatial concept provided the most land for urban development but reduced habitat quantity and quality. Greenway scenarios showed habitat increases but failed to provide sufficient habitat for Western meadowlark. Park system scenarios showed habitat increases, but high-quality habitats for Western meadowlark and Red-legged frog decreased. Network scenarios presented the best overall amount of habitats and high-quality habitats for the three species but constrained urban development options. Next, I used an individual-based wildlife model, HexSim, to simulate the effects of habitat configuration and to compare and contrast resulting wildlife population sizes among the eight future scenarios with the ca. 2010 baseline landscape. Network scenarios supported the largest number of Red-legged frog breeders. Park scenarios performed best for meadowlarks, while greenway scenarios showed the largest populations of squirrels. Four of the eight scenarios sustained viable populations of Western meadowlarks. Structure-from-Motion (SfM) software produced a digital elevation model (DEM) (1.5 cm) and orthophoto (0.37 cm). The photogrammetric approach of applying a site-specific refractive index provided the most accurate (mean error 0.009 m) and precise (standard deviation of error 0.17 m) bathymetric data (R2 = 0.67) over the spectral depth and the 1.34 refractive index approaches.   Citation × Citation Citation Abstract Copy Title: Affective and Moral Roots of Environmental Stewardship: The Role of Obligation, Gratitude and Compassion Author: Markowitz, Ezra Year: 2012, 2014 Environmental issues such as climate change and habitat loss pose significant challenges to existing political, legal and financial institutions. As these challenges have become clearer in recent years, interest in understanding the psychological, cultural and moral motivators of environmental stewardship has grown. Recent research within the social sciences--particularly psychology, sociology and communications--has revealed numerous intra- and interpersonal processes and mechanisms that shape whether, how and to what extent individuals and communities engage with the environmental problems they face. In this dissertation, I integrate research from these and other fields to examine the role that affect, identity and morality play in driving individual-level concern about and response to environmental challenges. Across three chapters (which present results from eight empirical studies), I attempt to answer a series of core research questions, including: (1) What is the role of affect in motivating active engagement with environmental issues? (2) What factors shape recognition of problems such as climate change as morally relevant? (3) What can we learn by studying the interaction of affect and morality in the context of environmental conservation? (4) What are the limits of the affective and moral judgment systems in motivating environmental concern and action? In Chapter II (`Is climate change an ethical issue?'), I show that relatively few people identify climate change as a moral issue, that such perceptions are shaped in part by individuals' beliefs about the causes of the problem, and that perceived moral obligation predicts behavioral intentions. In Chapter III (`Who cares about the future?'), I further examine the affective roots of environmental moral beliefs and demonstrate that feelings of gratitude towards past generations enhance individuals' perceptions of responsibility towards future generations. Finally, in Chapter IV (`Are pandas like people?'), I find limits to the role of affect in motivating beneficent action on behalf of non-human others. Together, these three chapters provide novel and actionable insights into some of the factors that shape individual-level environmental stewardship. This dissertation includes both previously published sole-authored (Chapter II) and unpublished co-authored (Chapter IV) material. Title: Affective and Moral Roots of Environmental Stewardship: The Role of Obligation, Gratitude and Compassion Author: Markowitz, Ezra Year: 2012, 2014 Environmental issues such as climate change and habitat loss pose significant challenges to existing political, legal and financial institutions. As these challenges have become clearer in recent years, interest in understanding the psychological, cultural and moral motivators of environmental stewardship has grown. Recent research within the social sciences--particularly psychology, sociology and communications--has revealed numerous intra- and interpersonal processes and mechanisms that shape whether, how and to what extent individuals and communities engage with the environmental problems they face. In this dissertation, I integrate research from these and other fields to examine the role that affect, identity and morality play in driving individual-level concern about and response to environmental challenges. Across three chapters (which present results from eight empirical studies), I attempt to answer a series of core research questions, including: (1) What is the role of affect in motivating active engagement with environmental issues? (2) What factors shape recognition of problems such as climate change as morally relevant? (3) What can we learn by studying the interaction of affect and morality in the context of environmental conservation? (4) What are the limits of the affective and moral judgment systems in motivating environmental concern and action? In Chapter II (`Is climate change an ethical issue?'), I show that relatively few people identify climate change as a moral issue, that such perceptions are shaped in part by individuals' beliefs about the causes of the problem, and that perceived moral obligation predicts behavioral intentions. In Chapter III (`Who cares about the future?'), I further examine the affective roots of environmental moral beliefs and demonstrate that feelings of gratitude towards past generations enhance individuals' perceptions of responsibility towards future generations. Finally, in Chapter IV (`Are pandas like people?'), I find limits to the role of affect in motivating beneficent action on behalf of non-human others.   Citation × Citation Citation Abstract Copy Title: Settlement Preferences of the Pacific Sea Nettle, Chrysaora fuscescens, and the Socioeconomic Impacts of Jellyfish on Fishers in the Northern California Current Author: Conley, Keats Year: 2013 Few data are available on distribution, abundance, and ecology of scyphozoans in the Northern California Current (NCC). This thesis is divided into four chapters, each of which contributes to our understanding of a different stage of the scyphozoan life history. The first study describes the settlement preferences of Chrysaora fuscescens planulae in the laboratory. Planulae were found to respond to the interaction of substrate and orientation. Artificial substrates were identified as viable habitat for C. fuscescens. In the second chapter, a population of scyphistomae in Charleston, Oregon were identified to species-level using DNA barcoding techniques. The third and fourth chapters focus on the medusa stage of the life history. Using surveys mailed to fishers in the Pacific Region, this study provides baseline data on the types and magnitudes of economic damages caused by jellyfish on different fisheries and helps assess fishers' perceptions of jellyfish population trends in the NCC. This thesis includes previously unpublished co-authored material.
