These species have different behavioral properties: sea scallops are sessile; yellowtail flounder are demersal with limited but unknown range. Herring and mackerel are pelagic species with wide spatial and temporal ranges; river herring are anadromous. Management actions also differed between the two fisheries. The sea scallop closed area fisheries were limited in time and space with hard quotas for each species. The herring and mackerel fishery was limited in large scale areas by hard quotas, without quotas for river herring. Fishermen were motivated to avoid river herring by strong conservation pressure, river herring are listed as a species of concern and under review for endangered species by the U.S. agencies, which designation would effectively close the Atlantic herring fishery. In the scallop fisheries, we mapped and updated densities for target and bycatch stocks through real-time monitoring and communicated hotspots with captains at sea. In the herring and mackerel fishery we identified densities through port sampling and communicated hotspots to captains at sea. We also reported environmental factors of river herring density such as depth to captains. Percent participation exceeded 75% in each fisheries with evidence of avoidance behavior in both fisheries. Yellowtail bycatch was sharply reduced in the scallop closed area fisheries with some reduction of river herring bycatch in the herring and mackerel fisheries. Genetic diversity of two salmonid species, Dolly Varden (Salvelinus malma) and coastal cutthroat trout (Oncorhynchus clarki clarki) in Prince William Sound, Alaska were examined at multiple spatial scales with three molecular markers. Pleistocene glaciers covered what is now Prince William Sound 8,000- 12,000 years ago and both species colonized the region subsequently. Because these species have different migratory behavior and historic ranges I expected to see different patterns of genetic diversity within Prince William Sound. Haplotype frequency and nucleotide diversity in sixteen mitochondrial DNA (mtDNA) restriction fragment enzymes combinations in Prince William Sound were higher in Dolly Varden than in coastal cutthroat trout, which were close to fixation. Low estimates of these measures in coastal cutthroat trout may reflect a founder effect resulting from colonization of this region from a single glacial refuge (Cascadia) and low dispersal capacity. To examine if genetic diversity in coastal cutthroat trout was higher in areas of glacial refuge, three additional locations from throughout their distributional range were examined with the same restriction enzymes. Haplotype frequency and nucleotide diversity were lower in areas that were glaciated than estimates of the same measures in a glacial refuge. Again, founder effects during colonization of the three glaciated sites may account for these results. Genetic variation of Dolly Varden and coastal cutthroat trout was also examined within and among populations in Prince William Sound with microsatellites and allozymes. The pattern of genetic variation in coastal cutthroat trout was complex. There was lower genetic diversity within populations that were recently colonized following recent de-glaciation (150-350 ybp). Genetic diversity among some coastal cutthroat trout populations was high, which possibly reflects restricted migration. In other trout populations there was low diversity among populations, possible reflecting historic gene flow. In Dolly Varden, genetic variation among anadromous populations in Prince William Sound was low. There were large differences among resident and anadromous populations. These data provide information for the management for both species, which may reduce the risk of the loss of genetic diversity within local populations. Myxobolus cerebralis, a myxozoan parasite of salmonids, is the causative agent of whirling disease. The parasite is considered widespread throughout northeastern Oregon in the Grande Ronde and Imnaha River basins where threatened and endangered salmonid populations exist. The work presented in this thesis comprises several studies that assess the effects of M. cerebralis on resident and anadromous salmonids in Oregon. Laboratory challenges to determine the susceptibility of indigenous Deschutes River, Oregon, salmonids to M. cerebralis were conducted as part of a study to assess the risk of reintroducing anadromous salmon above a migration barrier on that river. This study was the first to assess the susceptibility of kokanee salmon Oncorhynchus nerka to M. cerebralis, and results contribute to the understanding of salmonid susceptibility as it relates to species and age. Further, this study demonstrates that the indigenous salmonids present in the river are susceptible to infection, but resident rainbow trout Oncorhynchus mykiss would be most at risk should introduction of M. cerebralis occur in this system. The susceptibility of chinook salmon Oncorhynchus tshawytscha to M. cerebralis was assessed following laboratory challenges at different ages to different parasite levels. Results from this study indicate that chinook salmon are more resistant to M. cerebralis infection than susceptible rainbow trout; resistance to disease developed in chinook salmon exposed after 3 weeks of age. Sustained exposures to a low parasite dose were performed to model the conditions chinook salmon would encounter in a natural exposure. Following continuous exposure to low parasite densities, chinook salmon were very resistant to infection and disease. Managed populations of chinook salmon and steelhead Oncorhynchus mykiss juveniles are held in acclimation facilities on their natal streams before release to commence their seaward migration. Rainbow trout fry were held at each of the acclimation facilities to detect the presence of M. cerebralis and to assess the prevalence of exposure during the acclimation period. Results from these exposures indicate that the Wallowa acclimation facility is a high-risk site for parasite exposure of steelhead juveniles. Further, detection was confirmed in several rivers and streams where the presence of M. cerebralis has been suggested. Finally, a preliminary study on the effect of M. cerebralis on survival of steelhead juveniles upon transfer to saltwater was conducted. Results from this study indicate that M. cerebralis exposure and infection may increase mortality among juvenile steelhead during saltwater adaptation.
