By physically altering the structure of marine habitats, these organisms may elicit ecosystem-level effects that cascade through the community. While borer damage is typically restricted to a few substratum types, burrowing isopods in the genus Sphaeroma attack a diversity of substrata in tropical and temperate systems. My dissertation examined how boring sphaeromatid isopods affect coastal habitats (saltmarshes, mangroves) and other estuarine substrata as well as marine structures. I used a combination of lab and mensurative field experiments to quantify the effects of boring by isopods and examine how select factors affect the colonization, hence burrowing damage by isopods. I explored these questions primarily using the temperate boring sphaeromatid, Sphaeroma quoianum, as a model organism. My initial lab experiments quantified the per capita erosion rates of S. quoianum in four commonly attacked estuarine substrata. I found marsh banks and Styrofoam substrata were the most affected per capita. I supplemented this lab experiment with a year-long mensurative field experiment examining how erosion rates differ between marshes infested and uninfested by boring isopods. Marshes infested with isopods eroded 300% faster than uninfested marshes. I further examined the boring effects on Styrofoam floats. I compiled surveys and observations and conducted a short experiment to describe how isopods affect Styrofoam floats used in floating docks. I observed dense colonies of isopods attacking floats and expelling millions of plastic particles in the ocean. The boring effects to simulated Styrofoam floats were also affected by seawater temperature. Burrowing effects in Styrofoam floats exhibited a curvilinear relationship with temperature and peaked around 18°C. These results suggest a 1-2°C increase in water temperature could increase boring effects 5-17% of populations of isopods in Oregon and California bays. To examine the small-scale factors that mediate colonization and boring, I conducted a series of binary choice experiments. I found the presence of conspecifics, biofilm, and shade were important factors influencing colonization. These small scale factors likely explain why isopod attack is focused in some substrata. Finally, to examine the boring effects of tropical isopods in mangroves, I examined the associations between burrowing by S. terebrans and mangrove performance and fecundity. I found negative relationships between boring effects and performance and fecundity in two mangrove species in a restored mangrove stand in Taiwan. Together, these studies elucidate the effects of bioerosive isopods on saltmarshes, mangroves, and marine structures. However, the similar mechanisms involved in bioerosion in other boring species suggest that these results can be used to infer similar effects of other borers. In addition, since many species of sphaeromatid isopods have been introduced, this research shows how the effects of a non-native bioeroder can damage marine facilities and degrade and alter marine habitats. In this thesis project I 1) examine erosion rates within coastal fringing Rhizophora mangle ecosystems following mangrove clearing and compare these rates to accretion rates in intact mangroves; and 2) investigate the abiotic factors influencing mangrove seedling survival and regeneration of naturally colonizing R. mangle, in historic mangrove habitat after anthropogenic clearing. Differences in erosion were compared between patches of open-coast intact and anthropogenically cleared R. mangle to quantify the sediment trapping function provided by mangroves and its loss following clearing over a 24 month period. Growth rates of mangrove seedlings in intact forest were compared to seedlings in cleared areas. Seedling growth indicators were measured on 100 seedlings at five sites (50 in the intact and 50 in the cleared areas). To examine the limiting factors on seedling growth rates, nutrient addition and wave protection treatments were applied to seedlings in three disturbed areas. Sites within intact mangroves had sediment accretion (M= +3.83 mm) while areas cleared of mangroves had sediment erosion (M= -7.30 mm). Seedling growth (height) over the 2 year study period significantly differed between intact mangrove (M = 15.6 cm) and cleared (M = 10.24 cm) areas. Seedling mortality from the cleared areas (31%) differed from the intact areas (13%). Average seedling growth (height) was: greater with both nutrient/wave (M = 18.4 cm) and nutrient (M = 17.65 cm) treatments compared to controls (M = 10.8 cm), which suggests that providing nutrients and/or wave protection result in growth outputs comparable to seedlings found in intact mangroves. This study may prove to be useful in identifying areas that are most vulnerable to erosion following mangrove removal and ideal location of restoration following mangrove removal. Areas cleared of mangroves can lead to intensified erosion in areas where fringing reefs are not continuous. Identifying proximate factors that migratory shorebirds use to accept or reject a particular habitat patch will help land managers make conservation and restoration decisions that provide the greatest benefits to shorebird populations during migration, a period of intense energy usage. We examined whether small semipermanent tidal channels were preferentially used by foraging Western Sandpipers (Calidris mauri) and Dunlins (C. alpina) during a spring migratory stopover in Bandon Marsh, an Oregon, USA, estuary. Further, we tested alternative hypotheses about how channels might be beneficial to shorebirds by examining infauna abundance, composition, and depth alongside channels compared with that in open mudflats. The densities of Western Sandpipers and Dunlins were at least 4 times higher along channels than in open mudflat habitats. Infauna along channels were twice as abundant as those in the surrounding mudflats, and infauna were generally found closer to the surface. Furthermore, sediment alongside channels required less than half the force to probe, probably increasing shorebirds' overall access to prey. We conclude that shorebirds selected microhabitats near channels because of the greater food abundance and availability. Additional evidence suggested that another microhabitat, patches of red algae (Gracilaria sp.), may also have conferred advantages on foraging shorebirds. Channels may be a valuable microhabitat to consider when selecting conservation areas for shorebirds, and maintaining channels (e.g., through maintaining natural hydrology and sedimentation patterns) should be considered in management practices. Macroinvertebrate communities were analyzed using both multi-metric (Benthic Index of Biotic Integrity [B-IBI]) and multivariate (Predictive Assessment Tool for Oregon [PREDATOR]) approaches, as well as EPT and Functional Feeding Group (FFG) analysis. All analytical approaches indicated declines in habitat quality in 2010 relative to 2009, and showed increasing impairment in the downstream sites in 2010, with sediment implicated as an impairment factor. Pollutants such as pesticides released from the impoundment might also contribute to downstream disturbance levels. The upstream, control site showed habitat quality declines in 2010 relative to 2009, indicating a possible upstream source of impairment. The demolition project did not physically impact upstream areas, and tributary turbidity does not appear to have been elevated relative to other years; however, the Hilsenhoff Biotic Index indicates an increase in upstream nutrient pollution in 2010 relative to 2009. This project is a scientifically designed salmon fishery restoration project funded by the Bonneville Power Administration in compliance with the .fishery policies established by the Northwest Power Planning Council under the authority of the Northwest Power Planning Act. This project breaks new ground in the field of fishery management. It is the first full scale application of supplementation technology directed toward maintaining and rebuilding native fish stocks and sub stocks with hatchery rearing methods. The work of the organization is an inherently more complex production function than traditional fish hatchery operations. This is in part because the project requires a high level of continuing quality control. It is also due in part because the fisheries management takes place over an extended geographical space of the watershed. The pre-design work for this project has been underway since 1987 by an ad hoc planning group composed of representative of the Yakima Indian Nation, the Washington Department of Fisheries and the Washington Department of Wildlife, and private consultants under funding of the Bonneville Power Administration. The project experimental design has been developed by the Experimental Design Work Group. The Bonneville Power Administration is contracting for design and construction of the fish rearing facilities. The research challenge was to design an organization to .implement the adaptive management concept of biological systems management. The management of complex biological systems such as salmon fish runs is character:ized by a high degree of uncertainty. Management for uncertain outcomes requires an organizational process that will induce a continuing learning atmosphere. Over time, most bureaucratic organizations suffer from inertia and are not conducive to a learning environment. Research methods involved the review of literature and related administrative experience, an interview process, a modified Delphi questionnaire, a series of group dynamic exercises, and observation of the work teams during the last six months of the planing process. The results of our research suggest that a new non-profit corporation be formed to implement the program under the direction of the three primary fish management basin agencies. The corporation should have flexibility and the organization will be phased in during the five year planning and construction cycle. A primary result of our research is the conclusion that the team management concept be the dominant organizational unit for both management of field operations and for management of scientific design and evaluation. At the same time, disengaged youth need education environments that foster belonging and promote affective outcomes. The youth conservation corps model provides a natural context for engaging academically at-risk youth in environmental science education, while fostering connection to nature and student self-efficacy in ways that are experiential, relevant, and relationship-based. The focus of this study was a conservation corps program that integrates habitat restoration fieldwork and environmental science curriculum. The participants of this study were eight high school seniors who participated in the program for credit toward their high school diplomas. Data were collected through both quantitative and qualitative measures. Students completed a pre-test to assess their understanding and application of conceptual knowledge in ecosystem relationships and biodiversity. Upon completion of a six-week curriculum, they completed a post-test assessing knowledge in the same areas, two retrospective pre-post surveys measuring connection to nature and self-efficacy, and a post-evaluation measuring affective outcomes. Individual interviews were conducted in order to provide further insights and to identify elements of the program that contributed to positive outcomes. Results showed statistically significant increases in all outcome areas as well as positive student evaluation of affective outcomes. The outdoor and experiential components of the program were found to contribute most significantly to the positive outcomes. In the Pacific Northwest, USA, salmonid management plans have typically focused on degraded freshwater habitat, dams, fish passage, harvest rates, and hatchery releases. However, such plans inadequately address threats related to human population and economic growth, intra- and interspecific competition, and changes in climate, ocean, and estuarine conditions. Based on reviews conducted on eight conservation and/or recovery plans, we found that though threats resulting from such changes are difficult to model and/or predict, they are especially important for wide-ranging diadromous species. Adaptive management is also a critical but often inadequately constructed component of those plans. Adaptive management should be designed to respond to evolving knowledge about the fish and their supporting ecosystems; if done properly, it should help improve conservation efforts by decreasing uncertainty regarding known and diffuse threats. We conclude with a general call for environmental managers and planners to reinvigorate the adaptive management process in future management plans, including more explicitly identifying critical uncertainties, implementing monitoring programs to reduce those uncertainties, and explicitly stating what management actions will occur when pre-identified trigger points are reached. Surveys were conducted at road crossing structures for three taxa of SAA; Pacific giant salamander (Dicamptodon tenebrosus), coastal tailed frog (Ascaphus truei), and Columbia torrent salamander (Rhyacotriton kezeri). Statistical models were created to analyze the effect of habitat variables on SAA occupancy, and determine whether those variables changed relative to road crossing structures. Results showed that coastal tailed frog occupancy was positively associated with dissolved oxygen and crayfish presence, negatively associated with longitude, and had a slight quadratic relationship to channel confinement. Because all sites were highly saturated with oxygen, percent dissolved oxygen was likely a surrogate for one or more other covariates, such as in-stream habitat or substrate size. Detection rates of Pacific giant salamander were too high and detection rates of Columbia torrent salamander were too low to provide reliable models, but they did provide some insight into the factors affecting occupancy in the study area, including information about their interactions with road crossing structures. Occupancy rates of Pacific giant salamanders in the study area appear to be unaffected by road crossings, fish passable or otherwise. Conversely, torrent salamanders seemed to be mostly absent from the study sites altogether, but based on the one stream where they were detected, they are not excluded from occupying fish barrier culvert sites. Top weighted habitat covariates, including dissolved oxygen, channel confinement, crayfish and fish presence, and flow constriction are all indicators of disturbance that can be linked to road crossings. Although the size and structure of road crossings did not prove to significantly influence SAA occupancy, indicators of stream disturbance that can be related to road crossings were included in the best models for predicting occupancy, demonstrating the importance of reducing disturbance related to road crossings on streams. The land has been previously used for dairy farms and much of the marsh was used for cattle grazing. The goal of the restoration is to recreate a natural habitat for shorebirds and fish. The purpose of this thesis is to gather and analyze data on the geology of the marsh and both ground and surface water quality to evaluate its ability to support biology. The US Fish and Wildlife Service began restoration on the Bandon marsh in 2005. Research on the Ni-les'tun Unit began in that same year with Geoprobe coring, Ground Penetrating Radar (GPR), piezometer well installation, and surface water analysis. Twelve cores were taken with the Geoprobe in 2006 and later analyzed for this thesis. A total of 50 GPR lines were run across the marsh ranging from ~25 m to 1,200 m in length for a total of about 9,700 meters (9.7 km). The ten piezometer wells were sampled to collect groundwater pH, oxidation-reduction potential, salinity, temperature, and well water elevation. Twelve channel sampling sites were chosen to be sampled in three field runs taking place in winter 2011, summer 2011, and winter 2012. The summer 2011 and winter 2012 sampling runs were done after tide gates had been removed from the marsh. The Geoprobe core samples were retrieved for extensive lab analysis. Analyses included; bulk density, porosity, permeability, and grain size studies. Lab results revealed a low permeability fine grained upper sedimentary unit ranging from ~0.5 to ~2.5 meters depth with a coarser grained higher permeability lower unit. GPR lines were analyzed for groundwater surface depths and buried channel cut and fill features (Peterson et. al., 2004). GPR results showed a fairly shallow groundwater surface around 0.5 meters in the north down to 2.0 meters in the south. The piezometer wells showed a seasonal variation in well water elevation with higher elevations in the winter and lower in the summer. Well water chemistry showed both seasonal and spatial variations. Values for pH and dissolved oxygen were lower in the north side of the marsh and higher in the south side, and pH was higher in the summer than in the winter. Wells that were more proximal (within ~400 m) to the Coquille River Estuary showed higher conductivity (salinity) values than those that were more distal (greater than ~400 m). Channel sampling results showed similar trends as the groundwater results. The lower pH values tended to be in the north side of the marsh as well as lower dissolved oxygen values. Again, there was a spatial variability in conductivity with the higher values found closer to the Coquille River. Conductivity in the channel water showed a great seasonal variability with the highest values occurring in the summer time and much lower values in the winter. As expected, channel water increased about 10 °C on average from winter to summer. The results of all of these observations and analyses are combined to put together a generalized flow model showing the different water inputs into the channel waters on the Ni-les'tun Unit. To complete the project, INR analysts proposed a strategy that would map high value areas using a landscape approach that is focused on relatively high spatial resolution data sets available for the whole metropolitan region. The approach creates 2 main metrics: one focused on terrestrial organisms and the other focused on aquatic and riparian organisms. These are combined to create a map of highly ranked land areas that can be used to formulate a map of conservation opportunity areas. The purpose of the COA mapping project was to use geographic information system methods to identify landscape patches with conservation and restoration potential. The criteria used to identify these high value patches was based on a number of base- and derived-data sets that we call “data inputs.” The data ranged from recently mapped land use and land cover types, hydrological data to indicate species habitat requirements, and road influence on habitat patches. The project identified some areas in which data gaps exist (e.g., region-wide biodiversity data collected and mapped in consistent ways) and some opportunities for improving existent data sets (e.g., land use/land cover map). The project provided several layers that can be used to guide the final Regional Conservation Strategy in selecting conservation opportunity areas. The best layer will depend upon the needs of the RCS efforts, however, in our opinion the most appropriate layer to use is COA 3.11.1 which weights wetlands fairly high, but not as highly as the second data draft. COA 3.10.1 offers similar results as well. Overall it appears that the model results corroborate corridors analysis done previously (Hennings and Soll 2010). There are some issues remaining that we feel can most adequately be addressed by updating the base land use/land cover map.
