As part of that effort, CE-QUAL-W2, a hydrodynamic and temperature model, was developed for Chester Morse Lake and the lower Cedar River, WA. Chester Morse Lake is approximately 10 km long with a maximum depth at full pool of 40 m. The Cedar River model started immediately downstream of the Chester Morse dam and ended 21 km downstream at Landsburg, where drinking water is diverted for the City of Seattle. This water quality model was coupled with a fish habitat and bioenergetics model for bull trout and was calibrated to temperature data between 2005 and 2008. Bull trout fish bioenergetics parameters were provided by the USGS. The CE-QUAL-W2 model was found to be highly accurate in modeling temperature variation in the lake - at most locations having an average absolute mean error of between 0.5 and 0.8 oC. The Cedar River model had an average absolute mean error of 0.7oC. This tool is designed to allow managers and operators to estimate the impact to fish habitat and growth potential from various management decisions including extent of drawdown, timing/volume of flows, and various pumping operations. Future studies could include incorporating further water quality parameters such as nutrients, algae, and zooplankton as they relate to fish productivity. Edges of urban habitat fragments are sites of apparent high food abundance for spotted towhees Pipilo maculatus, and we used distance to habitat edge in four urban parks in Portland, OR, USA (2004–2006), to test the CFH and MOH. EP paternity was independent of park identity and year; 44% of nests contained EP young and 26% of all young were EP. As predicted by the CFH, EP paternity was more common in nests of long-tailed (presumably) high quality females. However, independently of tail length, younger females had more EP young than older females, a finding consistent with the MOH. Contrary to predictions of both hypotheses, the probability that a nest contained EP young was highest both at the habitat edge and habitat interior while the proportion of young in nests of EP origin (for nests with EP young) was highest at intermediate distances from habitat edge. We propose that high frequency of EP paternity among females in the interior occurred because, as predicted by the MOH, they ranged more widely in search of food and often encountered EP males. High probability of EP paternity near edges was likely unrelated to female quality. Instead, anthropogenic food sources may have attracted individuals to edges and increased encounters between potential EP mates. Simple opportunity seems likely to account for patterns of EP paternity in spotted towhees, suggesting that human altered environments have the potential to substantially affect EP mating behavior. One aspect that is less addressed is land use history and the effects that past practices, such as logging and grazing, can have on the current landscape. This paper describes research and the synthesis of material on the environmental history and watershed characteristics for three watersheds located within spawning and rearing areas for Chinook salmon in the Grande Ronde River Basin in Northeast Oregon: upper Grande Ronde River, Catherine Creek, and Minam River. The Grande Ronde Basin is critical spawning and rearing habitat for salmonids listed under the Endangered Species Act. The primary historical data sources for reconstructing 19th century stream and riparian conditions are the General Land Office township survey notes from 1863 - 1901. Data about the habitat conditions of the landscape were extracted from notes of each township survey source regarding vegetation, stream crossings, and other features found on the landscape in tabular and spatial forms. Data were organized to describe common stream and riparian conditions for the historical time period using a geographic information system. Watershed basin, Chinook salmon life history, ecoregion and surveyor were analyzed using multivariate techniques to determine which parameters were strongly connected to historical vegetation. Ecoregion had the strongest correlation with plant communities. For future research, these historical data could be compared to current habitat survey data, such as the Oregon Department of Fish & Wildlife’s Aquatic Habitat Inventories, to evaluate the degree of change over time of stream and riparian conditions. Levees and tide gates used to convert estuarine wetlands into farmland have reduced available habitat by more than half of historical levels. Recent efforts to restore estuarine habitats include tide gate replacement, though this method has been poorly studied. As a key indicator of salmon habitat suitability, temperature was used to evaluate the effects of tide gate replacement in a tidally influenced freshwater slough in the Lower Columbia River estuary. Three tide gates in the largest slough on Tenasillahe Island were replaced in 2007 with side-hinged aluminum gates. As managed during the data collection periods, the new tide gates did not allow tidal inflow into the slough. The study employed a Before-After, Control-Impact (BACI) approach, collecting data seasonally two years before and after replacement at the impact site and at the control site, a relatively unaltered slough on nearby Welch Island. Randomized Intervention Analysis and Monte Carlo tests revealed no significant difference in slough water temperatures after tide gate replacement, although minimum temperatures dropped up and downstream of the tide gates. Although the new tide gates did not have a significant effect on water temperature, the lower minimum temperatures may have been caused by a slight increase in tidal circulation. This result suggests that slough temperatures would decrease if the tide gates were managed to increase tidal inflow, and thus improve the quality of salmon rearing habitat. By physically altering the structure of marine habitats, these organisms may elicit ecosystem-level effects that cascade through the community. While borer damage is typically restricted to a few substratum types, burrowing isopods in the genus Sphaeroma attack a diversity of substrata in tropical and temperate systems. My dissertation examined how boring sphaeromatid isopods affect coastal habitats (saltmarshes, mangroves) and other estuarine substrata as well as marine structures. I used a combination of lab and mensurative field experiments to quantify the effects of boring by isopods and examine how select factors affect the colonization, hence burrowing damage by isopods. I explored these questions primarily using the temperate boring sphaeromatid, Sphaeroma quoianum, as a model organism. My initial lab experiments quantified the per capita erosion rates of S. quoianum in four commonly attacked estuarine substrata. I found marsh banks and Styrofoam substrata were the most affected per capita. I supplemented this lab experiment with a year-long mensurative field experiment examining how erosion rates differ between marshes infested and uninfested by boring isopods. Marshes infested with isopods eroded 300% faster than uninfested marshes. I further examined the boring effects on Styrofoam floats. I compiled surveys and observations and conducted a short experiment to describe how isopods affect Styrofoam floats used in floating docks. I observed dense colonies of isopods attacking floats and expelling millions of plastic particles in the ocean. The boring effects to simulated Styrofoam floats were also affected by seawater temperature. Burrowing effects in Styrofoam floats exhibited a curvilinear relationship with temperature and peaked around 18°C. These results suggest a 1-2°C increase in water temperature could increase boring effects 5-17% of populations of isopods in Oregon and California bays. To examine the small-scale factors that mediate colonization and boring, I conducted a series of binary choice experiments. I found the presence of conspecifics, biofilm, and shade were important factors influencing colonization. These small scale factors likely explain why isopod attack is focused in some substrata. Finally, to examine the boring effects of tropical isopods in mangroves, I examined the associations between burrowing by S. terebrans and mangrove performance and fecundity. I found negative relationships between boring effects and performance and fecundity in two mangrove species in a restored mangrove stand in Taiwan. Together, these studies elucidate the effects of bioerosive isopods on saltmarshes, mangroves, and marine structures. However, the similar mechanisms involved in bioerosion in other boring species suggest that these results can be used to infer similar effects of other borers. In addition, since many species of sphaeromatid isopods have been introduced, this research shows how the effects of a non-native bioeroder can damage marine facilities and degrade and alter marine habitats. To effectively manage sagebrush steppe landscapes for long-term goals, managers need information about the potential impacts of climate change, disturbances, and management activities. We integrated information from a dynamic global vegetation model, a sage-grouse habitat climate envelope model, and a state-and-transition simulation model to project broad-scale vegetation dynamics and potential sage-grouse habitat across 23.5 million acres in southeastern Oregon. We evaluated four climate scenarios, including continuing current climate and three scenarios of global climate change, and three management scenarios, including no management, current management and a sage-grouse habitat restoration scenario. All climate change scenarios projected expansion of moist shrub steppe and contraction of dry shrub steppe, but climate scenarios varied widely in the projected extent of xeric shrub steppe, where hot, dry summer conditions are unfavorable for sage-grouse. Wildfire increased by 26% over the century under current climate due to exotic grass encroachment, and by two- to four-fold across all climate change scenarios as extreme fire years became more frequent. Exotic grasses rapidly expanded in all scenarios as large areas of the landscape initially in semi-degraded condition converted to exotic-dominated systems. Due to the combination of exotic grass invasion, juniper encroachment, and climatic unsuitability for sage-grouse, projected sage-grouse habitat declined in the first several decades, but increased in area under the three climate change scenarios later in the century, as moist shrub steppe increased and rangeland condition improved. Management activities in the model were generally unsuccessful in controlling exotic grass invasion but were effective in slowing woodland expansion. Current levels of restoration treatments were insufficient to prevent some juniper expansion, but increased treatment rates under the restoration scenario maintained juniper near initial levels in priority treatment areas. Our simulations indicate that climate change may have both positive and negative implications for maintaining sage-grouse habitat. Wildfire increased by 26% over the century under current climate due to exotic grass encroachment, and by two- to four-fold across all climate change scenarios as extreme fire years became more frequent. Exotic grasses rapidly expanded in all scenarios as large areas of the landscape initially in semi-degraded condition converted to exotic-dominated systems. Due to the combination of exotic grass invasion, juniper encroachment, and climatic unsuitability for sage-grouse, projected sage-grouse habitat declined in the first several decades, but increased in area under the three climate change scenarios later in the century, as moist shrub steppe increased and rangeland condition improved. Management activities in the model were generally unsuccessful in controlling exotic grass invasion but were effective in slowing woodland expansion. Current levels of restoration treatments were insufficient to prevent some juniper expansion, but increased treatment rates under the restoration scenario maintained juniper near initial levels in priority treatment areas. Our simulations indicate that climate change may have both positive and negative implications for maintaining sage-grouse habitat. Close

Our one-dimensional tidal model is based on analytic wave solutions to the linearized St. Venant equation and uses six coefficients per tidal species to represent the upstream evolution of the frictionally damped tidal wave. The form of the coefficients is derived from the St. Venant equations, but their values are determined objectively from the data. About 50 station-years of surface elevation data collected (1981-2000) below Bonneville Dam (235 km from the ocean) were processed with a wavelet filter bank to retrieve time series of tidal species properties. A min-max filter was used to estimate daily tidal range. Tidal range, diurnal, and semidiurnal amplitudes were predicted with mean root mean square errorsmm, which is significantly more accurate than predictions obtained from harmonic analysis.
