Surface reflectance measurements gathered by the Moderate Imaging Spectroradiometer (MODIS) are first compared to in situ observations to develop an empirical model for remotely derived surface turbidity. Results indicate that MODIS data significantly correlate with in situ measurements of turbidity throughout the CRE (R2 = 0.96). Remote estimates of turbidity are then used to explore the physical processes that drive their spatial distribution. Although the response to different hydrodynamic conditions varies throughout the system, global levels of turbidity are most sensitive to fluvial and tidal inputs and increase during spring tides and high river flow. As a result, the turbidity field has temporal cycles that are consistent with the frequency of these processes. The location of the estuarine turbidity maximum (ETM) is highly dynamic and typically migrates downstream as the tidal velocity or river flow increases. The ETM becomes trapped near the Megler Bridge (river kilometer 20), however, and the presence of strong topography in this region suggests there exists an interaction between bottom topography and sediment transport. A 2-D semi-analytical model, developed herein from the simplified Navier-Stokes equations, confirms that topographic features exhibit substantial influence on longitudinal turbidity distributions. The model considers the coupled, tidally-averaged velocity (composed of gravitational circulation, internal tidal asymmetry, and river flow) and salinity fields and assumes a condition of morphodynamic equilibrium to estimate the distribution of sediment for arbitrary channel configurations. Model simulations demonstrate that topographic highs tend to increase local seaward sediment fluxes, and that topographic lows increase local landward sediment fluxes. Sediment flux convergence near topographic highs compresses the local turbidity distribution, whereas flux divergence near topographic lows dilates the distribution and, under appropriate conditions, produces multiple ETMs. In summary a combination of the model and satellite data has given valuable new insights into the sediment dynamics of estuarine environments; in particular, both show that turbidity distribution and ETM location vary considerably with tidal and river flow conditions, fluctuating on a variety of timescales, and are heavily influenced by bottom topography. Neuroendocrine mechanisms synchronizing internal physiological states with extrinsic environmental cues are vital to timing life history events appropriately. Secretion of the pineal hormone melatonin is sensitive to light and temperature cues, which provides a physiological indicator of time of day and time of year for organisms. Melatonin influences seasonal reproduction in a variety of vertebrates, likely by altering the synthesis and/or release of reproductive neuropeptides in the brain. The neuropeptides arginine vasotocin and its mammalian homologue, arginine vasopressin, are well-known modulators of reproductive and sociosexual behavior across vertebrate taxa, and are likely targets of melatonin in the context of seasonal reproduction. There is extensive evidence that vasotocin/vasopressin innervation in the brain is subject to seasonal variation, and that this variation is frequently sexually dimorphic. However, evidence that melatonin directly modulates this important neuropeptide system is lacking. Melatonin receptor 1a (MT1 in mammals) may be responsible for mediating melatonin's influence on brain vasotocin, as it is known to regulate seasonal reproduction in a variety of vertebrates. In the present study, I asked whether melatonin influences brain vasotocin in male green treefrogs (Hyla cinerea), and compared the distribution of melatonin receptor 1a in the brain of green treefrogs between sexes and seasons. Adult male and female green treefrogs were collected from field sites in Louisiana during the summer breeding season. Summer animals were acclimated to lab conditions for 3 weeks, then euthanized and their brains collected. Winter animals were maintained in the lab for four months under incrementally changing photo-, thermo-, and hygroperiod regimes that mimicked the transition to winter in their natural habitat, followed by euthanasia and brain collection. A subset of winter males (Experiment 1) were implanted with melatonin-filled or blank silastic capsules for a period of one month prior to euthanasia and brain collection. Brains of these males were processed for vasotocin immunohistochemistry. I quantified AVT-ir cell number in Experiment 1 males in the nucleus accumbens (NAcc), amygdala and caudal striatum (AMG), preoptic area (POA), suprachaismatic nucleus (SCN), and ventral hypothalamus (VH). Melatonin did not influence brain vasotocin-ir cell number in any brain region. Brains from untreated summer and winter males and females were collected and processed for MT1 immunohistochemistry. MT1-ir cells were quantified in the NAcc, striatum (STR), AMG, POA, SCN, and VH. In all regions quantified, reproductively active males had significantly more MT1-ir cells than nonreproductive males. Here I analyze movement timing and growth patterns for coho salmon through a field-based study and a literature review. For the field portion, I examined hatchery-stocked juvenile coho salmon across four stream basins in the Russian River watershed, California to determine the relative importance of climate, landscape, and fish size metrics in predicting movement and growth patterns over a winter rearing and spring smolt outmigration time period (December 2014-June 2015). I observed three unique movement strategies: winter parr movement, spring smolt movement, and inter-tributary movement. Movement was predicted in relation to daily temperature and precipitation, followed by in-stream and upslope basin conditions in random forest modeling. Specifically, fish that moved later were associated with basins that contained higher productivity and low-gradient floodplain habitats, while fish that moved earlier came from streams that lacked invertebrate prey and had limited low-gradient rearing habitat. Fish size and timing of movement were the primary predictors of growth, with relatively larger fish in the spring growing faster than fish that were relatively smaller prior to winter. These relationships suggest that hatchery-release fish are still highly influenced by environmental conditions once released, especially in terms of initial seasonal movement, and that watershed conditions should be considered when utilizing hatchery-rearing programs to supplement wild fish populations. In North America, coho salmon populations are distributed from Alaska through California, and may exhibit unique movement and growth patterns in relationship to population-scale vulnerability (Endangered Species Act listing), basin area, and availability and types of rearing habitat. For the second part of my thesis, I conducted a literature review to assess what factors are commonly considered in predicting movement and growth patterns for these fish, as well as the types (season and life stage) and number of movement strategies reported. Eighteen studies were summarized, of which sixteen identified unique movement strategies, ranging from one to four. Despite a wide range of basin areas and latitudes, winter parr and spring smolt movements were commonly observed, with authors primarily relating these behaviors to in-stream habitat and fish size metrics. Additionally, growth was linked positively and primarily with off-channel winter rearing, which may outweigh the importance of fish size in predicting growth when high quality rearing habitats are available during the winter season. Recognizing movement timing diversity and its drivers can help recover threatened coho salmon populations. More widely distributed populations may have unique phenotypic expressions based on localized genetic and environmental interactions, increasing diversity and overall stability across the population, a concept known as the portfolio effect. Understanding fish-habitat relationships can aid recovery efforts by providing a framework of climatic and watershed conditions that support unique behaviors, even in already severely limited populations. The struggle to bring salmon back to this river is a compelling story that exemplifies some of the new relationships in Columbia River Basin salmon management. The Umatilla River and the disappearance of its salmon was a local issue. Irrigation interests had used the river so thoroughly it ceased to flow during the late summer and fall months-precisely when salmon needed it for migration. The Confederated Tribes of the Umatilla Indian Reservation saw decided that they would change that: they would figure out a way to put both salmon and water back into the river. This thesis examines this process. First, it contextualizes the Umatilla River within the Columbia River Basin and Columbia Basin salmon management, and shows how a local salmon issue became a regional salmon issue. It then discusses the triangle of relationships that Indians, salmon, and hatcheries have come to form. Chapter III discusses the formation of the unique Umatilla Fish Restoration Program, which reintroduced fish into the river, and was paid for by the Bonneville Power Administration (BPA), as per the Northwest Power Act. Key elements within BPA's Fish and Wildlife Division resisted complying with the directives of the Northwest Power Planning Council to pay for the Program, setting the Program back years. I argue that this comes from two clashing ways of seeing the River: "cost-benefit analysis" versus "least cost." Chapter IV looks at the new partnerships formed in the Umatilla River Basin by the Tribes and irrigation districts in order to encourage the U.S. Bureau of Reclamation to construct a water delivery system that would satisfy irrigators while allowing most of the Umatilla to flow freely. The last Chapter suggests that these new and somewhat ironic partnerships between federal and state governments, private irrigators and landowners, nongovernmental organizations, and Indian tribes are key to restoring ecosystems in the Columbia River Basin. Year: 2009 The Western Snowy Plover (Charadrius alexandrinus nivosus) breeds along the coast of the Pacific Ocean in California, Oregon, and Washington and at alkaline lakes in the interior of the western United States (Page et al. 1991). Loss of habitat, predation pressures, and disturbance have caused the decline of the coastal population of Snowy Plovers and led to the listing of the Pacific Coast Population of Western Snowy Plovers as Threatened on March 5, 1993 (U.S. Fish and Wildlife Service 1993). Oregon Western Snowy Plovers are known to winter along the coast of Oregon as well as migrate to other wintering locations, mainly in California (Lauten et al. 2001, ORNHIC unpublished data). Previous winter surveys along the Oregon coast (Oregon Department of Fish and Wildlife, unpublished data, ORNHIC unpublished data) have documented the locations of wintering Snowy Plovers. Coos Bay North Spit (CBNS) is one location where plovers are known to winter. During the winter of 2008-2009, Army Corp of Engineers (ACOE) contracted Kerr Contractors, Inc. to complete repairs on the North Jetty of the Coos River. ACOE consulted with U.S. Fish and Wildlife Service (USFWS) regarding impacts to sensitive species including Western Snowy Plover. ACOE contracted Oregon Natural Heritage Information Center (ORNHIC) to complete two Snowy Plover surveys prior to jetty repair work, two plover surveys per week during repair work, and two plover surveys post repair work to document any potential impacts to wintering plovers. In winter, plovers tend to spend much of their time roosting along the high tide wrack line, but also spend time foraging, often on the wet sand near the surf (ORHIC, unpublished data). At CBNS, winter Snowy Plover survey data has shown that plovers will roost and feed on the beach north of the North Jetty, but also spend time roosting on the South Spoil and Habitat Restoration Areas (HRAs) east of the foredune. Large 20-ton dump trucks and other large equipment were used to haul material to the North Jetty. Vehicles used the foredune road that bisects the HRAs. Our objectives were to survey and monitor Snowy Plovers on the beach, HRAs, and South Spoil, to document the number of plovers using the area and any impacts or disturbance to the plovers during the North Jetty repair project. Coos Bay North Spit (CBNS) is one location where plovers are known to winter. During the winter of 2008-2009, Army Corp of Engineers (ACOE) contracted Kerr Contractors, Inc. to complete repairs on the North Jetty of the Coos River. ACOE consulted with U.S. Fish and Wildlife Service (USFWS) regarding impacts to sensitive species including Western Snowy Plover. ACOE contracted Oregon Natural Heritage Information Center (ORNHIC) to complete two Snowy Plover surveys prior to jetty repair work, two plover surveys per week during repair work, and two plover surveys post repair work to document any potential impacts to wintering plovers. In winter, plovers tend to spend much of their time roosting along the high tide wrack line, but also spend time foraging, often on the wet sand near the surf (ORHIC, unpublished data). At CBNS, winter Snowy Plover survey data has shown that plovers will roost and feed on the beach north of the North Jetty, but also spend time roosting on the South Spoil and Habitat Restoration Areas (HRAs) east of the foredune. Large 20-ton dump trucks and other large equipment were used to haul material to the North Jetty. Vehicles used the foredune road that bisects the HRAs. Our objectives were to survey and monitor Snowy Plovers on the beach, HRAs, and South Spoil, to document the number of plovers using the area and any impacts or disturbance to the plovers during the North Jetty repair project. On February 10th, 1978, the panels of the Albina Murals were dedicated to the public in Portland, Oregon, the result of a yearlong collaboration among 7 artists of color working to craft a community monument to African American history. The murals, which were funded by CETA (the Comprehensive Employment and Training Act of 1973), hung from 1978 till 1983 on the exterior walls of the Albina Human Resource Center in the heart of North Portland’s Albina neighborhood. The artists, Isaac (now Isaka) Shamsud-Din (project director and mural painter), Charles Tatum (sculptor and project assistant director), Henry Frison (mural painter)), Chonita Henderson Smith (mural painter), Jenny Harada Allen (mural painter), Larry Scott (assistant mural painter), and Darryl Clegg (project documentarian), focused on capturing climactic moments important for the community. In the face of declining populations, the U.S. Fish and Wildlife Service has partnered with tribal, state, federal, and local entities to implement a regional Pacific lamprey conservation agreement aimed at reducing threats to Pacific lamprey and improving their habitats and population status. Research needs identified in the conservation agreement include assessing larval Pacific lamprey occupancy and distribution, habitat requirements, and the limiting factors of larval distribution in the freshwater ecosystem. As part of the effort to address these knowledge gaps, we investigated the potential for larval lampreys to occur in tidally-influenced estuarine environments. Research of this type may be valuable for future conservation, management or recovery efforts of Pacific lamprey throughout its range. We employed a two-phased approach, consisting of laboratory and field components to address our aims. We first conducted a series of controlled laboratory experiments to evaluate osmotic stress tolerance and osmoregulatory status of larval Pacific lamprey exposed to a range of (1) fixed salinity in various dilutions of saltwater and (2) oscillating salinity treatments designed to simulate tidal activity. Tolerance was assessed by monitoring and comparing survival of larvae in various treatments through 96 h. Osmoregulatory status was assessed by quantifying and comparing total body water content, plasma osmolality, and plasma cation (i.e., sodium) concentrations among larvae surviving various treatments. In fixed salinity experiments, 100% survival was observed in 0‰, 6‰, 8‰ and 10‰ through 96 h, while 0% survival was observed through 48 h in 12‰, 30 h in 15‰, and 12 h in 25‰ and 35‰. In oscillating salinity experiments, on the other hand, a significant increase in survival (100%) was observed through 96 h in treatments that oscillated between 12‰ and 0‰ (freshwater) at about 6 h intervals versus fixed 12‰ salinity experiments. A significant increase in survival also occurred in oscillating 15‰ treatments (60%) versus fixed 15‰ through 96 h. Linear regression analysis indicated higher environmental salinity in laboratory experiments was significantly related to increases in plasma osmolality and plasma sodium (the most abundant osmotically active plasma cation) concentrations, and concurrent decreases in total body water content among larvae that survived various treatments. Tidal oscillations in salinity appeared to temper the desiccating effects of salinity, as changes in body water content and sodium ion concentration were less abrupt than fixed salinity treatments. These results suggest larvae cannot osmoregulate in hyperosmotic environments, but are able to tolerate some fixed and oscillating hyperosmotic salinity exposure. Consequently, larvae may be able to occur in certain areas of estuaries, such as oligohaline habitats that are characterized by low levels of salinity. Experimental results were used, in part, to guide larval sampling in a tidally-influenced habitat. Occurrence of larval Pacific lamprey and Lampetra spp. (western brook and river lampreys) was subsequently investigated across a gradient of salinity in Ellsworth Creek (Pacific County, Washington) by electrofishing. Larval Pacific and Lampetra spp. were detected within an approximately 300 m long tidally-influenced segment of the study area. Salinity monitoring was conducted in six tidally-influenced reaches where larvae were detected for up to 14 d following electrofishing. Maximum tidal cycle salinity exceeded 15 ppt during 52% to 80% of tidal cycles within tidally-influenced reaches where larvae were detected. These results suggest potential for larval lamprey to occur in certain portions of tidal estuaries. However, long-term residence of larvae in tidally-influenced habitats and whether larvae are able to subsequently survive, grow, transform, and out-migrate is not known and requires further study. Given the potential for tidally-influenced habitats to be occupied by larvae, assessments of larval occurrence in other areas, such as the lower Columbia River, may be warranted. For decades, the threshold slope model has been invoked to account for landslide-driven increases in sediment flux that limit topographic relief, but the manner by which slope failures organize themselves spatially and temporally in order for erosion to keep pace with rock uplift has not been well documented. Here, we review past work and present new findings from remote sensing, cosmogenic adionuclides, suspended sediment records, and airborne lidar data, to decipher patterns of landslide activity and geomorphic processes related to rapid uplift along the northward-migrating Mendocino Triple Junction in Northern California. From historical air photos and airborne lidar, we estimated the velocity and sediment flux associated with active, slow-moving landslides (or earthflows) in the mélange- and argillite-dominated Eel River watershed using the downslope displacement of surface markers such as trees and shrubs. Although active landslides that directly convey sediment into the channel network account for only 7% of the landscape surface, their sediment flux amounts to more than 50% of the suspended load recorded at downstream sediment gauging stations. These active slides tend to exhibit seasonal variations in velocity as satellite-based interferometry has demonstrated that rapid acceleration commences within 1 to 2 months of the onset of autumn rainfall events before slower deceleration ensues in the spring and summer months. Curiously, this seasonal velocity pattern does not appear to vary with landslide size, suggesting that complex hydrologic-mechanical feedbacks (rather than 1-D pore pressure diffusion) may govern slide dynamics. A new analysis of 14 years of discharge and sediment concentration data for the Eel River indicates that the characteristic mid-winter timing of earthflow acceleration corresponds with increased suspended concentration values, suggesting that the seasonal onset of landslide motion each year may be reflected in the export of sediments to the continental margin. The vast majority of active slides exhibit gullied surfaces and the gully networks, which are also seasonally active, may facilitate sediment export although the proportion of material produced by this pathway is poorly known. Along Kekawaka Creek, a prominent tributary to the Eel River, new analyses of catchment-averaged erosion rates derived from cosmogenic radionuclides reveal rapid erosion (0.76 mm/yr) below a prominent knickpoint and slower erosion (0.29 mm/yr) upstream. Such knickpoints are frequently observed in Eel tributaries and are usually comprised of massive (>10m) interlocking resistant boulders that likely persist in the landscape for long time periods (>105yr). Upstream of these knickpoints, active landslides tend to be less frequent and average slope angles are slightly gentler than in downstream areas, which indicates that landslide density and average slope angle appear to increase with erosion rate. Lastly, we synthesize evidence for the role of large, catastrophic landslides in regulating sediment flux and landscape form. The emergence of resistant blocks within the mélange bedrock has promoted large catastrophic slides that have dammed the Eel River and perhaps generated outburst events in the past. The frequency and impact of these landslide dams likely depend on the spatial and size distributions of resistant blocks relative to the width and drainage area of adjacent valley networks.
