Concomitant with this listing, any actions taken or funded by a federal agency must be evaluated to assess whether these actions are likely to jeopardize the continued existence of threatened and endangered species, or result in the destruction or impairment of critical habitat. Several fish hatcheries operate within the ESU and may impact wild populations of listed species. Although all of the artificial propagation programs that potentially affect listed salmonids in the Upper Willamette River ESUs are operated by the Oregon Department of Fish and Wildlife(ODFW), 90% of the funding for these operations comes from the U.S. Army Corps of Engineers (COE). Possible risks of artificial propagation programs have been well documented. Hazards include disease transfer, competition for food and spawning sites, increased predation,increased incidental mortality from harvest, loss of genetic variability, genetic drift, and domestication (Steward and Bjornn 1990; Hard et al. 1992; Cuenco et al. 1993; Busack and Currens 1995; NRC 1996; and Waples 1999). Hatcheries can also play a positive role for wild salmonids by bolstering populations, especially those on the verge of extirpation, providing a genetic reserve in the case of extirpation, and providing opportunities for nutrient enrichment of streams (Steward and Bjornn 1990; Cuenco et al. 1993). The objective of this project is to evaluate the potential effects of hatchery programs on naturally spawning populations of spring chinook and winter steelhead within the Upper Willamette River ESU. The project employs four types of activities to achieve this goal: sampling of returns to hatcheries, creels to assess fisheries, monitoring of adult and juvenile migration through the use of traps and video observations, and monitoring natural production through spawning ground surveys. This assessment combines the Brophy (2007) and Adamus (2005) approaches to quantify the extent and causes of habitat loss and hydrogeomorphic changes in tidal wetlands of four Oregon South Coast Estuaries. The potential for restoring critical habitat and wetland functions is ranked using Ecological Prioritization Criteria (Brophy, 2007), while indicators of function, risk, and integrity are evaluated using scoring models from the Adamus (2005) Hydrogeomorphic (HGM) Rapid Assessment Method. The extent of inundation (head of tide) during King Tide conditions was observed and documented by staff and volunteers. Field measurements of salinity concentrations and stratification during high and low flow were tabulated. The historic aerial photo record was examined to detect channel migration, floodplain re-vegetation, and human-caused alterations. Related studies were combined with these observations to provide a summary of estuary hydrology, sedimentation, and channel stability related to wetland establishment and loss in each of the four estuaries. Ecological priority scores (Brophy, 2007) varied with wetland size, tidal channel condition, connectivity, and diversity of vegetation classes. Wetlands were categorized as restoration or conservation types, and priority ranks for wetlands were depicted on orthophoto base maps. Tidal wetlands and nearby floodplain wetlands in a variety of geomorphic settings were surveyed using the HGM protocol, including one “reference” and one restoration site . The HGM survey scores 55 indicators, including botanical transects, used to rank wetland functions (calculated by indicator scoring models). Risks to wetlands include human disturbances in close proximity to the wetlands and floodplains, resulting from the narrow valley floors in this tectonically active region. Wetland integrity is threatened by a surprising large proportion of non-native species in the botanical transects, 40%. Wetland indicators that scored low, and could be restored or enhanced, are discussed in a restoration considerations narrative. Wetland descriptions include lists of plant species, grouped by wetland status, native/non-native, and perennial/annual persistence. In addition to the HGM scores, an analysis of cover and diversity of all plant species in plots, off-transect species diversity, and waterfowl food distribution was completed using a wetland vegetation database developed for the Oregon South Coast. After normalizing muscle tissue to 75% water weight, due to variance in water content, Steller sea lions (Eumetopias jubatus) and northern elephant seals (Mirounga angustirostris) exhibited the highest mean concentrations of total mercury followed by harbor seals (Phoca vitulina), harbor porpoises (Phocoena phocoena), and California sea lions (Zalophus californianus); 0.34 ± 0.278, 0.34 ± 0.485, 0.21 ± 0.216, 0.17 ± 0.169 and 0.15 ± 0.126 mg/kg normalized weight, respectively. Mean normalized values demonstrated limited muscle methylmercury accumulation in these species in the Pacific Northwest. Normalizing muscle mercury concentrations eliminated variability from desiccation, and allowed for a clearer indication of the amount of mercury the animal accumulated before stranding. In addition, climate change imposes a high degree of uncertainty on future forest productivity, sustainability of timber harvest, wildfire risk, and species habitat. We evaluated the long-term, landscape-scale trade-offs among carbon (C) storage, timber yield, and old forest habitat given projected climate change and shifts in forest management policy across 2.1 million hectares of forests in the Oregon Coast Range. Projections highlight the divergence between private and public lands under business-as-usual forest management, where private industrial forests are heavily harvested and many public (especially federal) lands increase C and old forest over time but provide little timber. Three alternative management scenarios altering the amount and type of timber harvest show widely varying levels of ecosystem C and old-forest habitat. On federal lands, ecological forestry practices also allowed a simultaneous increase in old forest and natural early-seral habitat. The ecosystem C implications of shifts away from current practices were large, with current practices retaining up to 105 Tg more C than the alternative scenarios by the end of the century. Our results suggest climate change is likely to increase forest productivity by 30–41% and total ecosystem C storage by 11–15% over the next century as warmer winter temperatures allow greater forest productivity in cooler months. These gains in C storage are unlikely to be offset by wildfire under climate change, due to the legacy of management and effective fire suppression. Our scenarios of future conditions can inform policy makers, land managers, and the public about the potential effects of land management alternatives, climate change, and the trade-offs that are inherent to management and policy in the region. Specifically, we hypothesized that (a) bark beetle outbreaks under climate change would reduce net ecosystem carbon balance (NECB) and increase uncertainty and (b) these effects could be ameliorated by fuels management. We also examined the specific tree species dynamics—competition and release—that determined NECB response to bark beetle outbreaks. Our study area was the Lake Tahoe Basin (LTB), CA and NV, USA, an area of diverse forest types encompassing steep elevation and climatic gradients and representative of mixed-conifer forests throughout the western United States. We simulated climate change, bark beetles, wildfire, and fuels management using a landscape-scale stochastic model of disturbance and succession. We simulated the period 2010–2100 using downscaled climate projections. Recurring droughts generated conditions conducive to large-scale outbreaks; the resulting large and sustained outbreaks significantly increased the probability of LTB forests becoming C sources over decadal time scales, with slower-than-anticipated landscape-scale recovery. Tree species composition was substantially altered with a reduction in functional redundancy and productivity. Results indicate heightened uncertainty due to the synergistic influences of climate change and interacting disturbances. Our results further indicate that current fuel management practices will not be effective at reducing landscape-scale outbreak mortality. State-of-the-art methods for the enumeration of microbial pathogens in drinking water sources have important limitations, including high initial cost, 24-48 hour delays in results, high staffing and facility requirements, and training requirements which all become especially problematic in the developing nation context. A number of alternative approaches to microbial water quality testing have been proposed, with the goal of decreasing the required testing time, decreasing overall costs, leveraging appropriate technology approaches, or improving sensitivity or specificity of the water quality testing method. One approach that may offer solutions to some of these limitations involves the deployment of sensor networks using fluorescent spectroscopy to detect intrinsic protein fluorescence in water samples as a proxy for microbial activity. In recent years, a number of researchers have found significant and meaningful correlations between indicator bacteria species and the protein fluorescence of drinking water samples. Additionally, advances in the semiconductor industry could be used to drive down the cost of such sensors. This technology may also be extensible to other water quality parameters, including dissolved organic matter or the presence of fluorescent pollutants. In this thesis, a literature review describes the fundamentals of fluorescence spectroscopy, historical and recent work regarding the fluorescence of the amino acid tryptophan and associated bacterial fluorescence, possible mechanisms for this association, and potential applications of this technology for drinking water quality monitoring and waste water process control. Extensibility of the technology is also discussed. Next, experimental methodology in reproduction of similar results is described. Samples were taken from seven (7) surface water sources and tested using membrane filtration and an off-the-shelf fluorescence spectrometer to help examine the association between the presence of indicator bacteria and the tryptophan fluorescence of the water sample. The results, showing an association of R2 = 0.560, are compared to the results of recent similar experiments. Finally, two prototypes are described, including their design requirements and data from prototype testing. The results of the testing are briefly discussed, and next steps are outlined with the goal of developing a low-cost, in-situ microbial water quality sensor using fluorescence spectroscopy principles. State-of-the-art methods for the enumeration of microbial pathogens in drinking water sources have important limitations, including high initial cost, 24-48 hour delays in results, high staffing and facility requirements, and training requirements which all become especially problematic in the developing nation context. A number of alternative approaches to microbial water quality testing have been proposed, with the goal of decreasing the required testing time, decreasing overall costs, leveraging appropriate technology approaches, or improving sensitivity or specificity of the water quality testing method. One approach that may offer solutions to some of these limitations involves the deployment of sensor networks using fluorescent spectroscopy to detect intrinsic protein fluorescence in water samples as a proxy for microbial activity. In recent years, a number of researchers have found significant and meaningful correlations between indicator bacteria species and the protein fluorescence of drinking water samples. Additionally, advances in the semiconductor industry could be used to drive down the cost of such sensors. This technology may also be extensible to other water quality parameters, including dissolved organic matter or the presence of fluorescent pollutants. To characterize understory communities, thirty transects were placed along informal trails, with paired transects along nearby formal trails for comparison. I measured percent cover by species for non-graminoid understory plants, and percent total plant cover at different structural layers, for quadrats at regular intervals from the trail edge. I calculated richness and Shannon-Weaver diversity for non-graminoid understory plants. For community analysis, species were grouped by dispersal strategy, native status, and growth form. Observations from system mapping suggest that "hidden" behaviors drive many informal trails: bathroom stops, party spots, waste dumping, and camps make up 28% of all informal trails. Trails to private property are few but represent over 29% of total trail length. Informal trail density is highest along Balch Creek. Hotspots of informal trail presence are associated with trailheads, trail intersections, and water access. Quadrats located within one meter of informal trails showed higher richness and diversity due to increased number of introduced and ruderal species. Formal trails exhibit these same patterns to a stronger degree and over a greater distance (two meters) from the trail edge. Distance from trail edge explained variation in plant communities when grouped by dispersal type, but not by growth form. This study shows that although informal trails are widely distributed throughout the park, they are concentrated in high use areas. The presence of informal trails leads to significant changes in Forest Park plant communities that favor invasive and ruderal species, but these effects appear limited to two meters from the trail edge.
