Streams from across the basin, representing a wide range of geologies, stream sizes and land-use histories, were used to evaluate habitat change. We classified streams as managed or unmanaged, based on their land-use histories. Managed basins were watersheds managed predominantly for multiple-use (e.g., timber harvest, livestock grazing) and unmanaged basins were minimally affected by human disturbance (e.g., wilderness/roadless areas). The quantity and quality of pool habitats increased or remained the same in unmanaged streams, and decreased in managed streams since the 1930s. Despite differences in stream size and land-use history, the magnitude and direction of theses changes were consistent. In addition, the decrease in pool habitats did not differ between public and private lands. Ecoregions were used to assess regional patterns to these changes. Our analysis showed that pool habitats decreased in all Ecoregions except the North Cascades Ecoregion. Regional land-use histories were documented for the study streams. The overgrazing of most rangelands had been documented by 1900. Grazing practices began to change after 1930, but current information suggests that while uplands have improved, riparian areas have not. By World War II, stream habitats had been affected by the loss of riparian vegetation, large woody debris, and aquatic habitats due to splash dams, log drives, and riparian timber harvest. Timber harvest expanded to the uplands after World War II, as the demand for timber expanded. Rapidly developing road networks increased runoff and sedimentation, which continued the impact of timber harvest on already damaged stream ecosystems. Almost 90% of managed streams had roads along the channel or within the floodplain. "Stream improvements," such as channelization and stream cleaning, also affected stream ecosystems. We concluded that the chronic and persistent effects of land-use practices had simplified stream channels and reduced habitat complexity in most managed watersheds in the Columbia River basin. In response, we developed a limiting factors model (HabRate) that assessed the potential quality of stream habitat using stream survey data for each juvenile life stage of salmon and steelhead. The model was developed for a specific application to the middle Deschutes River basin in Oregon, but was intended for general application to Pacific Northwest basins. To paramatize the model, we summarized available literature on salmonid habitat requirements. Habitat criteria were developed for discrete life history stages (i.e. spawning, egg survival, emergence, summer rearing, and winter rearing) and used to rate the quality of stream reaches as poor, fair, or good, based on attributes relating to stream substrate, habitat unit type, cover, gradient, temperature, and flow. Reach level summaries of stream habitat data were entered into MS Excel, and interpreted by a series of algorithms to provide a limiting factor assessment of potential egg-to-fry and fry-to-parr survival for each reach. Model output lists habitat quality by species and life stage for each reach of stream. The model is a decision making tool that is intended to provide a qualitative assessment of the habitat potential of stream reaches within a basin context. Design criteria for the model were simplicity, flexibility, and transparency. While HabRate was based on our interpretations of the published literature, specific criteria for habitat quality were structured to be easily adjusted where interpretations differ from ours. Information not common to standard stream survey designs, such as seasonal flow or temperature extremes can be included as input from professional judgment. The results were integrated into a GIS coverage coupled with the stream network and habitat data to provide a comprehensive map-based perspective of habitat quality in a watershed. The U.S. Bureau of Fisheries (now National Marine Fisheries Service) conducted stream habitat surveys in the Upper Grande Ronde River Basin in 1941. This survey was part of an extensive inventory of stream habitat conditions for anadromous salmonids (Oncorhynchus spp.) throughout the Columbia River Basin. The survey systematically inventoried 158 km of streams within the 3000 km2 watershed. Stream habitat was degraded from land-use activities (riparian timber harvest, splash dams, stream channelization, livestock grazing, and mining) prior to the 1941 survey. A 1990 resurvey determined how stream habitat conditions had continued to change. The historical survey and the 1990 resurvey inventoried streams according to pool and substrate characteristics. Pools were classified by size and depth criteria, while substrate was divided into size-classes. Losses in total pools/km (> 20m2 area and > 0.5 m depth) ranged from 43 to 83% (mean = 65%, 12.2 to 4.31km), while the loss in large pools/km (> 20m2 and > 1.0 m depth) ranged from 20 to 89% (mean = 68%, 6.2 to 2.0/1cm) for individual streams. The loss of variability in pool frequencies from 1941 to 1990 (total pools/km a2 = 43.9 to 2.8, large pools/km a2 = 23.2 to 3.2) demonstrates that stream channels have become less diverse. Classifying streams by reach types indicated that the decline in pool frequencies was not significantly related to geomorphic constraints. Substrate composition appears to have shifted toward smaller size-classes, with an increase in fine sediments (< 6mm) in the headwaters. Livestock grazing declined 78% (229,000 to 51,000 aum) from 1911 to 1990, while annual timber harvest increased 172% (36 to 98 mmbf) from the pre-survey period (1896-1940) to the post-survey period (1940-1990). Road densities have increased concurrent with timber harvest, currently averaging 4 miles/mile2. Base discharge has increased 51% (18.5 to 28.0 cfs), while there has been a 27% decrease in annual precipitation (22.0" to 16.0") and snowpack (April 1 water equivalent) (15.0" to 10.5") from 1941 to 1990. This information is used to provide basic information for biologists and land managers, to establish monitoring programs, and to direct or focus habitat restoration efforts. Development of an Aquatic Inventories Project began within the Oregon Department of Fish and Wildlife (ODFW) in 1989 with sponsorship by the Restoration and Enhancement Program. Drafting of stream survey methods and implementation of field work began in 1990. The conceptual background for this work came from the experience of project staff and from interactions with Oregon State University, forest industry, and USFS PNW research scientists (Bisson et al. 1982, Grant 1986, Everest et al. 1987, Hankin and Reeves 1988, Moore and Gregory 1989, and Gregory et al. 1991). Significant contributions and review of these methods were provided by ODFW research staff, and from consultation with ODFW and United States Forest Service (USFS) biologists working on similar programs. Members of the Umpqua Basin Fisheries Restoration Initiative and the Oregon Forest Industry Council have provided additional review and consultation. This methodology was designed to be compatible with other stream habitat inventories and classification systems (i.e., Rosgen 1985, Frissell et al. 1986, Cupp 1989, Ralph 1989, USFS Region 6 Level II Inventory 1992, and Hawkins et al. 1993). This compatibility is achieved by systematically identifying and quantifying valley and stream geomorphic features. The resulting matrix of measurements and spatial relationships can then be generalized into frequently occurring valley and channel types or translated into the nomenclature of a particular system. For example, information summarized at the reach level (valley width, channel type, slope, terrace height and width, sinuosity, width, depth, substrate, eroding banks, etc.) can be used to characterize the stream into one of the types described by Rosgen (1985) or to match the parameters collected in other quantitative (USFS) or historic (U.S. Bureau of Fisheries) surveys. The process of conducting a stream survey involves collection of general information from maps and other sources and the direct observation of stream characteristics in the field. This information is both collected and analyzed based on a hierarchical system of regions, basins, streams, reaches, and habitat units. Supervisors are responsible for collecting the general information on regions and basins and for directing the activities of the survey crews. Survey teams will collect field data based on stream, reach and channel unit characteristics. Region and basin data will primarily come from ODFW-EPA region and sub region classifications, and from map analysis. The following instructions and definitions provide the outline for these activities and a description of the tasks involved in conducting ODFW’s stream habitat inventory. Each field crew is comprised of two people with each member responsible for specific tasks. The "Estimator" will focus on the identification of channel unit characteristics. Through coordinated surveys we are able to evaluate freshwater habitat, fish distribution, and abundance of juvenile and adult coho salmon and steelhead trout. The habitat survey project has the broadest geographic scope of inference and ties to other program components as well – basin surveys, surveys at habitat restoration sites, adult and juvenile coho surveys, and life cycle watersheds (Flitcroft et al. 2002). The Oregon Plan facilitated cooperation and partnerships to study the contemporary life history dynamics of coho salmon in the Oregon coastal ESU (Evolutionary Significant Unit). A viability and status assessment of Oregon coastal Coho (Chilcote 2005) and the Conservation Plan for the Oregon Coast Coho Evolutionary Significant Unit (Nicholas 2006) evaluated the relationship of aquatic habitat to the productivity of coho salmon populations and recommended actions to promote recovery. The habitat portion of the viability assessment was based on a review of aquatic and riparian habitat collected by the Aquatic Inventories Project (ODFW) from 1990 to 2004 (Rodgers et al. 2005). The authors of the habitat assessment (Rodgers et al 2005) and viability assessment (Chilcote 2005) concluded that coho productivity in 22 coastal coho populations was limited by the complexity of stream habitat used by juvenile coho during their first winter of freshwater residence. The term “stream complexity” integrates geomorphic and structural characteristics of streams and associated aquatic habitat. Complex geomorphic features may be observed in low gradient streams flowing through wide valley floors with multiple channels and off-channel habitats. Structural complexity refers to the size and configuration of pools, large wood pieces and jams, substrate, and undercut banks. The combination of geomorphic and structural features provides cover and refugia during high winter flows for juvenile coho. Stream reaches that can or have the potential to create these conditions are commonly located in lower reaches of moderate size streams in areas with wide valley floors and are considered to contain high quality habitat for juvenile coho. Burnett et al. (2007) developed spatial models to estimate high-quality habitat rearing potential, termed intrinsic potential, in coastal streams. A stream’s intrinsic potential was modeled using valley width, gradient, and stream flow. Historically, streams identified as having high intrinsic potential may have been the most productive for juvenile coho salmon; restoration of these reaches may be the key to recovery of coho salmon. The viability assessment and Coho Plan recommend that we monitor the trends in total amount and spatial distribution of these habitats in coastal drainages. This report discusses the findings from aquatic habitat surveys conducted in summer 2005 in coastal drainages. Our objectives are to describe and compare channel morphology, instream habitat and complexity, and riparian conditions in all wadeable streams in five monitoring areas. The sample design permitted us to post stratify the sample sites into three additional frames: sites within coho and steelhead distribution, sites outside coho distribution, and sites within high intrinsic potential for coho. We also used two habitat models to integrate habitat attributes to describe the habitat quality and capacity for different life stages of juvenile coho and steelhead. Structural complexity refers to the size and configuration of pools, large wood pieces and jams, substrate, and undercut banks. The combination of geomorphic and structural features provides cover and refugia during high winter flows for juvenile coho. Stream reaches that can or have the potential to create these conditions are commonly located in lower reaches of moderate size streams in areas with wide valley floors and are considered to contain high quality habitat for juvenile coho. Burnett et al. (2007) developed spatial models to estimate high-quality habitat rearing potential, termed intrinsic potential, in coastal streams. A stream’s intrinsic potential was modeled using valley width, gradient, and stream flow. Historically, streams identified as having high intrinsic potential may have been the most productive for juvenile coho salmon; restoration of these reaches may be the key to recovery of coho salmon. The viability assessment and Coho Plan recommend that we monitor the trends in total amount and spatial distribution of these habitats in coastal drainages. This report discusses the findings from aquatic habitat surveys conducted in summer 2005 in coastal drainages. Our objectives are to describe and compare channel morphology, instream habitat and complexity, and riparian conditions in all wadeable streams in five monitoring areas. The sample design permitted us to post stratify the sample sites into three additional frames: sites within coho and steelhead distribution, sites outside coho distribution, and sites within high intrinsic potential for coho. Summer stream temperatures were measured for five years in six headwater streams in the Hinkle Creek basin in southern Oregon. After four years, four of the streams were harvested and vegetated RMAs were not left between the streams and harvest units. The watersheds of the two remaining streams were not disturbed. Post-harvest stream temperatures were monitored for one year in all six streams. Each harvested stream was paired with one unharvested stream and regression relationships for maximum, minimum and mean daily stream temperatures were developed. Changes to temperatures of harvested streams were detected by comparing the mean pre-harvest regression relationship to the mean post-harvest relationship. Change detection analyses that considered the mean response among all four harvested streams indicated that maximum daily stream temperatures did not increase after harvesting, but that minimum and mean daily temperatures decreased significantly after harvesting. Additionally, diel stream temperature fluctuations were significantly greater one year after harvesting. Pre- and post-harvest surveys of canopy closure in the harvested and unharvested streams were completed in order to compare levels of stream shading before and after harvest. The post-harvest survey quantified canopy closure from remaining overstory vegetation as well as from logging slash that partially covered the harvested streams. The surveys indicated that mean overstory canopy closure in the harvested streams decreased by 84% as a result of the harvest, but as the logging slash provided considerable cover, total canopy closure decreased by only 20%. Johnson Creek (mean=23%) had approximately three times more fine sediment than Clear Creek (mean=7%), while Tryon Creek (mean=32%) had nearly five times as much fine sediment as Clear Creek. EPT taxa richness was significantly higher in both rural streams than in both urban streams (p0.05). For example, regression analysis of EPT taxa richness vs. % fine sediments displayed a coefficient of determination (r2) value of 0.2. Other macro invertebrates metrics displayed similar patterns. The lack of significant correlations may be due to the cumulative effect of basin-wide "historical land use past". Past land use activity may have resulted in long-term reductions of sensitive taxa in the basin taxa pool and efforts to improve local habitats may not be quickly colonized by pollution sensitive taxa. Long-term degradation to the urban streams resulted in a relatively homogenous assemblage of macro invertebrates, which may have confounded the quantitative relationship between sediments and macroinvertebrates. For example, regression analysis of EPT taxa richness vs. % fine sediments displayed a coefficient of determination (r2) value of 0.2. Other macro invertebrates metrics displayed similar patterns. The lack of significant correlations may be due to the cumulative effect of basin-wide "historical land use past". Past land use activity may have resulted in long-term reductions of sensitive taxa in the basin taxa pool and efforts to improve local habitats may not be quickly colonized by pollution sensitive taxa. Long-term degradation to the urban streams resulted in a relatively homogenous assemblage of macro invertebrates, which may have confounded the quantitative relationship between sediments and macroinvertebrates. This study suggests there is a clear difference between urban and non-urban streams in terms of macro invertebrates, which may be likely due to sediments, but the quantitative relationship between fine sediments and macro invertebrates is weak. Along each transect, ditches and culvert outlets were examined and this information used to predict the probable routing of water to (1) existing stream channels, (2) newly eroded gullies downslope of culvert outlets, or (3) subsurface flow. Nearly 60% of the surveyed road length appeared to route water directly to stream channels or into gullies. Over time, the length of road connected to stream crossings has decreased, while the length of road discharging runoff that reinfiltrates to subsurface flow has increased, as roads have progressed up hillslopes and onto ridges in Lookout Creek and Blue River. The relatively constant proportion of the road network draining to gullies over time suggests that roads have the potential to become integrated into stream networks, even when constructed on unchannelled hillslope positions. An extended stream network, assumed to exist under storm conditions, was simulated for the basins using a digital elevation model. Although gullies and ditches differ from natural channels, extrapolation of field surveys using the GIS suggested that roads might extend the stream network by as much as 40% during storm events. It is hypothesized that such an effect could decrease the time of concentration of stormflow and contribute to higher peak discharges observed after clearcutting and road construction in these basins. Differences in the magnitude of road effects on peak flow generation may occur among road systems according to hillslope position of roads, road age, soil saturation, geologic substrate, and climate. Survey efforts were reduced to 96.6 stream miles in 2009 and covered only the highest quality habitat reaches. Surveys were further refined in 2010 to a subset of the highest quality habitats (90.2 stream miles) and reduced again in 2011 to 84.6 stream miles. Some streams in the basin were also surveyed in 2002 and 2003 in a separate effort funded by Boise Cascade, the previous owner of the current Forest Capital holdings. These included Beaver, Boulder, Clayton, Cougar, Miller, Pedee, Ritner, Sheythe, West Fork Luckiamute, Wolf, and approximately 7 miles of the upper Luckiamute mainstem. Results and comparisons to those surveys are included below in the Site Specific observations. According to the BA, UWR chinook do not currently reside in the action area and there is no recorded data indicating they were present historically. The nearest known occurrence of UWR chinook is near the confluence of Salt creek and the South Yamhill River, over 40 stream miles from the Reservation. Juvenile UWR steelhead reside within the action area and are known to occur in streams on the reservation. Based on the presence of juveniles, CTGR staff suspect that adult UWR steelhead spawn in streams on the Reservation, although little spawning survey work has been done. We surveyed stream cross-sections at five road crossings for stream channel geometry and determined flood water surface elevations using the Hydrologic Engineering Centers River Analysis System (HEC-RAS) model. Four of the surveyed bridges and roadways were lower in elevation than the current 100-year flood water surface elevation, leading to relatively frequent nuisance flooding. These roadway flooding events will become more frequent under some climate change scenarios in the future, but climate change impacts will depend on local geomorphic conditions. Whereas vehicle miles traveled was not significantly affected by road closure, vehicle hours delay demonstrated a greater impact from road closures, increasing by 10 percent in the Fanno Creek area.   Citation × Citation Citation Abstract Copy Title: Distribution of amphibians in wadeable streams and ponds in western and southeast Oregon, Information Report 2009-02 Abstract -- The Oregon Conservation Strategy (ODFW 2006) identified monitoring needs for 17 amphibian species native to the state of Oregon that are designated as “Strategy species”, or Species of Greatest Conservation Need (per USFWS requirements for State Wildlife Action Plans). The distribution of many species of amphibians in western Oregon is sparsely documented (Oregon Conservation Strategy, page 27). Although a broad-scale survey for amphibian presence would provide much information about amphibian distribution, most studies have focused on limited areas. One cost-effective approach is to combine amphibian observational surveys with existing aquatic habitat surveys conducted as part of the Oregon Plan for Salmon and Watersheds (OCSRI 1997). The Oregon Plan has been in place since 1997 and the monitoring component provides a survey framework for streams in the lower Columbia River and Oregon coast drainages. The sampling framework is also compatible with implementation of the aquatic components of the Conservation Strategy, as demonstrated by this study. This study describes the presence of amphibians in and along wadeable streams in coastal and lower Columbia River drainages of Oregon, ponds and sloughs in the Willamette Valley, and selected streams in the Great Basin of southeast and central Oregon. As a component of monitoring under the Oregon Plan, the Aquatic Inventories Project (AIP) conducts aquatic habitat surveys at randomly selected and spatially balanced sites across all 1st through 4th order streams (wadeable) in coastal and lower Columbia River drainages. The purpose of the habitat surveys is to describe stream morphology, instream physical habitat, and riparian vegetation. Because the surveyors were already observing features within and alongside the stream channel, they were able to record observations of amphibians. The amphibian component was consistent with the survey protocol used by the US Geological Survey’s Amphibian Research and Monitoring Initiative. The advantage of coupling an amphibian component with the OR Plan aquatic surveys was that it not only was an efficient use of resources, but more importantly, provided information using a statistically rigorous survey design across a broad geographic area. In the summer of 2006, AIP began collecting amphibian occurrence data during physical stream habitat surveys as a pilot study to determine if our standard survey protocol could be modified to document distribution of amphibians characterized as Strategy Species under the Oregon Conservation Strategy. During the summer season, field crews observed four strategy species of amphibians and eleven amphibian species total. The potential to use these data to fill the gaps within the known current distribution of amphibians and to potentially develop a habitat based distribution models for these species led to the summer 2007 work. Amphibian data are also collected during four other survey projects, and although the site selection procedure does not conform to the same statistical standards as the Oregon Plan survey design, the projects offer a number of opportunities to collect amphibian occurrence information over a wide variety of habitats. The amphibian observations from these four projects are also included in this report. The four projects are as follows: • AIP conducts aquatic habitat surveys on selected streams throughout the state. • AIP conducts aquatic habitat surveys at stream habitat restoration projects in Western Oregon. • Surveys to document the distribution of Oregon chub also record amphibian data from over 1,000 pond and slough sites within the Willamette Valley floodplain since 1991. • The Native Fish Investigations Project began a study in 2007 to document the distribution and abundance of Redband Trout in the Great Basin region of Eastern Oregon. Surveys in the summer of 2007 occurred in 8 of Oregon’s 10 ecoregions (Figure 1)(Omernick 1994). Ecoregions are relatively large areas defined by distinctive geographic and ecological characteristics; flora and fauna communities and geographic conditions are typically distinct. Ecoregions provide an ecological framework for describing amphibian distribution across the state. The goals of our 2007 work were to: • Increase the consistency, efficiency and ability of habitat crews in identifying amphibians through improved training. • Increase knowledge of distribution and habitat associations of amphibians in streams in western Oregon (location, stream size and type), and infer distribution in all coastal and lower Columbia drainages. • Describe temporal changes in stream habitat use by amphibians (seasonal, annual). • Estimate surveyor bias by comparing standard crew data with intensive resurveys. • Describe distribution of amphibians in ponds, sloughs and other off channel aquatic habitats in the Willamette Valley. • Describe distribution of amphibians in the Great Basin of eastern Oregon. Many of Oregon’s amphibians rely on aquatic habitats at some point of their life, either for breeding and juvenile development or to inhabit as adults. Most aquatic amphibians breed from late winter to early summer, and many adults remain in or near their breeding sites into the summer. Most tadpoles and juvenile amphibians are also active in and occupy aquatic habitats during the summer. The aquatic habitat and redband trout surveys are appropriate opportunities to observe species and life stages (breeding adults, tadpoles and juveniles) that occupy aquatic or riparian habitats during the summer. Likewise the Oregon chub surveys are likely to observe amphibian species and life stages in ponds and sloughs during the spring and fall. These types of surveys are an efficient and cost-effective means to collect information on amphibian species that are closely tied to aquatic habitat throughout their life cycle. Amphibian species that are more terrestrial in nature may be better surveyed through a different approach. The distribution of many species of amphibians in western Oregon is sparsely documented (Oregon Conservation Strategy, page 27). Although a broad-scale survey for amphibian presence would provide much information about amphibian distribution, most studies have focused on limited areas. One cost-effective approach is to combine amphibian observational surveys with existing aquatic habitat surveys conducted as part of the Oregon Plan for Salmon and Watersheds (OCSRI 1997). The Oregon Plan has been in place since 1997 and the monitoring component provides a survey framework for streams in the lower Columbia River and Oregon coast drainages. The sampling framework is also compatible with implementation of the aquatic components of the Conservation Strategy, as demonstrated by this study. This study describes the presence of amphibians in and along wadeable streams in coastal and lower Columbia River drainages of Oregon, ponds and sloughs in the Willamette Valley, and selected streams in the Great Basin of southeast and central Oregon. As a component of monitoring under the Oregon Plan, the Aquatic Inventories Project (AIP) conducts aquatic habitat surveys at randomly selected and spatially balanced sites across all 1st through 4th order streams (wadeable) in coastal and lower Columbia River drainages. The purpose of the habitat surveys is to describe stream morphology, instream physical habitat, and riparian vegetation. Because the surveyors were already observing features within and alongside the stream channel, they were able to record observations of amphibians. The amphibian component was consistent with the survey protocol used by the US Geological Survey’s Amphibian Research and Monitoring Initiative. The advantage of coupling an amphibian component with the OR Plan aquatic surveys was that it not only was an efficient use of resources, but more importantly, provided information using a statistically rigorous survey design across a broad geographic area. In the summer of 2006, AIP began collecting amphibian occurrence data during physical stream habitat surveys as a pilot study to determine if our standard survey protocol could be modified to document distribution of amphibians characterized as Strategy Species under the Oregon Conservation Strategy. During the summer season, field crews observed four strategy species of amphibians and eleven amphibian species total. The potential to use these data to fill the gaps within the known current distribution of amphibians and to potentially develop a habitat based distribution models for these species led to the summer 2007 work. Amphibian data are also collected during four other survey projects, and although the site selection procedure does not conform to the same statistical standards as the Oregon Plan survey design, the projects offer a number of opportunities to collect amphibian occurrence information over a wide variety of habitats. The amphibian observations from these four projects are also included in this report. The four projects are as follows: • AIP conducts aquatic habitat surveys on selected streams throughout the state. • AIP conducts aquatic habitat surveys at stream habitat restoration projects in Western Oregon. • Surveys to document the distribution of Oregon chub also record amphibian data from over 1,000 pond and slough sites within the Willamette Valley floodplain since 1991. • The Native Fish Investigations Project began a study in 2007 to document the distribution and abundance of Redband Trout in the Great Basin region of Eastern Oregon. Surveys in the summer of 2007 occurred in 8 of Oregon’s 10 ecoregions (Figure 1)(Omernick 1994). Ecoregions are relatively large areas defined by distinctive geographic and ecological characteristics; flora and fauna communities and geographic conditions are typically distinct. In this study, all known splash-dam sites and log drives in western Oregon were recorded in a geo-database and mapped in ArcGIS 9.3 at the 1:24,000 scale. Splash-dam sites were located through intense archival, historical aerial photograph and field searches. The final splash-dam map was overlaid with regionally available continuous and probabilistic stream surveys. After accounting for basin area and channel slope, in-channel variables were compared between reaches upstream and downstream of splash dams (within-basin analysis) and between reaches in splashed and not-splashed basins (among-basin analysis). Only data from sites located in a forested land cover and sedimentary rock type in the Oregon Coastal Province were analyzed. A significant difference (α = 0.1) was seen in either within- or among-basin analyses for each evaluated category of in-channel variable (geomorphology, substrates, pools, and channel complexity). Both analyses demonstrated significantly more bedrock and fewer deep pools in splashed reaches. In the among-basin analysis, three times fewer pieces of key large wood were found in splashed reaches (p = 0.07). Many of the in-channel variables that demonstrated significant differences are regarded as indicators of salmon habitat quality. This is the first regional study to document that splash-dam legacy effects still persist on evaluated stream reaches 50-130 years after the practice ceased. Further, I detected a splash-damming signal in widely used regional monitoring datasets, which suggests that legacy effects should be considered in future applications of these datasets. Statistical and spatial analysis of stream morphometric data at designated transects throughout the watersheds in addition to analysis of log step and log jam inventories provide insight into significant changes that have occurred over a thirty year interval at a multi-basin scale. These watersheds are located in areas that have been impacted by years of timber harvesting in the mid-twentieth century, however, clearcutting has been on the decline since the early 1980s. This research investigates the impacts that the legacy of clearcutting and subsequent afforestation has had on the abundance and volume of fluvial wood in the stream networks of these four watersheds. I digitized historical aerial imagery to determine the amounts of clearcutting in the basins over time. I integrated this variable with channel morphometric variables to assess predictors of wood abundance and volume through multiple regression analysis. Results show that the stream that has been the most affected by clearcutting has lower volumes of wood than measured in 1979 or 1998. Residence times of wood are short in these watersheds and wood abundance and volume was highly impacted by the debris flows that occurred during the Storm of 1996, prior to the 1998 data collection. There are statistically significant changes that have occurred in the stream morphology among the four watersheds. This dissertation also tests a method of detecting fluvial wood through airborne lidar analysis. The majority of Oregon’s amphibians rely on aquatic habitats at some point of their life, either for breeding and juvenile development or to inhabit as adults. Most aquatic amphibians breed from late winter to early summer, and adults frequently remain in or near their breeding sites into the summer. Most tadpoles and juvenile amphibians are also active in and occupy aquatic habitats during the summer. Ongoing aquatic habitat and fish surveys are opportunities to observe species and life stages (breeding adults, tadpoles and juveniles) that occupy aquatic or riparian habitats during the summer. One cost-effective approach is to combine amphibian surveys with existing aquatic habitat and fish surveys such as those conducted as part of the Oregon Plan for Salmon and Watersheds (OCSRI 1997). The Oregon Plan has been in place since 1997 and the monitoring component provides a survey framework for streams in the lower Columbia River and Oregon coast drainages. The sampling framework is also compatible with implementation of the aquatic components of the Conservation Strategy, as demonstrated by this study. This study describes the presence of amphibians in and along wadeable streams in coast and lower Columbia River drainages of Oregon, ponds and sloughs in the Willamette Valley, and selected streams in the Great Basin of southeast and central Oregon. As a component of monitoring under the Oregon Plan, the Aquatic Inventories Project (AIP) conducts aquatic habitat surveys at randomly selected and spatially balanced sites across all 1st through 4th order streams in coastal and lower Columbia River drainages. The purpose of the habitat surveys is to describe stream morphology, instream physical habitat, and riparian vegetation. Because the surveyors were already observing features within and alongside the stream channel, they were able to record observations of amphibians. The amphibian component was consistent with the survey protocol used by the US Geological Survey’s Amphibian Research and Monitoring Initiative (http://armi.usgs.gov/). The advantage of coupling an amphibian component with the OR Plan aquatic surveys was that it not only was an efficient use of resources, but more importantly, provided information using a statistically rigorous survey design across a broad geographic area. The Native Fish Investigations Project began a six year study in 2007 to document the distribution and abundance of redband trout in the Great Basin region of Eastern Oregon. The site selection procedure is comparable to the statistical standards as the Oregon Plan survey design. Amphibian data are also collected during three other survey projects, and although the site selection procedure does not conform to the same statistical standards as the Oregon Plan survey design, the projects offer a number of opportunities to collect amphibian occurrence information over a wide variety of habitats. Built on evidence from 1851 surveyor notes, maps, journals, aerial photos, interviews, and contemporary environmental and ecological data, this study demonstrates a transformation from ecologically diverse ecosystems under the management of native peoples to ecologically depressed monoculture landscapes under industrialized agriculture. This thesis argues that the fundamental beliefs of human societies (i.e., worldviews) become expressed in the landscape. The nature-as-community view of the Kalapuya Indians resulted in a complex, curvilinear mosaic of prairie, savanna, and woodland. The individualized and rationalized view of the Euroamericans resulted in a simplified landscape of squared-off fields, channelized streams, and roads aligned to the survey grid. Thomas Jefferson’s rectangular survey, built on the ‘virtuous square’, is examined as a symbolic and tangible instrument of rapid expansion and exploitation across the American West. Residual pool size characteristics (e.g., volume) for the low timber harvest stream sections were positively correlated to a power function of drainage area. Stream sections with beaver dams, especially those with at least 10% of their reach length in beaver-caused pools, typically had larger residual pools. Pool size characteristics for high timber harvest stream sections were not different from low timber harvest stream sections. The average spacing between residual pools was positively correlated to a power function of drainage area for the low timber harvest stream sections (a negative correlation was found between the number of pools and drainage area). High timber harvest stream sections may be associated with an increased spacing and a decreased number of pools for larger watersheds (i.e., greater than 8 km²). However, the potential effects of previous large storms, changes in timber management practices, and/or the small number of streams surveyed precluded a definitive conclusion. The frequency of occurrence of pool forming processes (e.g., plunge, deflection) was correlated with average water surface slope for the low timber harvest stream sections. The percentage of plunge and impoundment processes increased as water surface slope increased while the percentage of deflection and underflow processes decreased. Two high timber harvest streams had a higher percentage of plunge pools than expected based on the relationships established for the low timber harvest streams. The frequency of occurrence of wood and boulder pool forming elements was correlated with an index of stream power (drainage area times average water slope) for the low timber harvest stream sections. As the stream power index increased, the relative frequency of wood-formed pools decreased while boulder-formed pools increased. The distribution of many species of amphibians in western Oregon is sparsely documented (Oregon Conservation Strategy, page 27). Although a broad-scale survey for amphibian presence would provide important baseline information about amphibian species composition and distribution, most studies have focused on limited areas. The majority of Oregon’s amphibians rely on aquatic habitats at some point of their life, either for breeding and juvenile development or to inhabit as adults. Most aquatic amphibians breed from late winter to early summer, and adults frequently remain in or near their breeding sites into the summer. Most tadpoles and juvenile amphibians are also active in and occupy aquatic habitats during the summer. Ongoing aquatic habitat and fish surveys are opportunities to observe species and life stages (breeding adults, tadpoles and juveniles) that occupy aquatic or riparian habitats during the summer. One cost-effective approach is to combine amphibian surveys with existing aquatic habitat and fish surveys such as those conducted as part of the Oregon Plan for Salmon and Watersheds (OCSRI 1997). The Oregon Plan has been in place since 1997 and the monitoring component provides a survey framework for streams in the lower Columbia River and Oregon coast drainages. The sampling framework is also compatible with implementation of the aquatic components of the Conservation Strategy, as demonstrated by this study. This study describes the presence of amphibians in and along wadeable streams in coast and lower Columbia River drainages of Oregon, ponds and sloughs in the Willamette Valley, and selected streams in the Great Basin of southeast and central Oregon. As a component of monitoring under the Oregon Plan, the Aquatic Inventories Project (AIP) conducts aquatic habitat surveys at randomly selected and spatially balanced sites across all 1st through 4th order streams in coastal and lower Columbia River drainages. The purpose of the habitat surveys is to describe stream morphology, instream physical habitat, and riparian vegetation. Because the surveyors were already observing features within and alongside the stream channel, they were able to record observations of amphibians. The advantage of coupling an amphibian component with the OR Plan aquatic surveys was that it not only was an efficient use of resources, but more importantly, provided information using a statistically rigorous survey design across a broad geographic area. The Native Fish Investigations Project began a six year study in 2007 to document the distribution and abundance of redband trout in the Great Basin region of Eastern Oregon. The site selection procedure is comparable to the statistical standards as the Oregon Plan survey design. Amphibian data are also collected during three other survey projects, and although the site selection procedure does not conform to the same statistical standards as the Oregon Plan survey design, the projects offer a number of opportunities to collect amphibian occurrence information over a wide variety of habitats. The amphibian observations from these three projects are also included in this report. The three projects are as follows: AIP conducts aquatic habitat surveys on selected streams throughout the state. The spacing between slope breaks in step-pool and pool-riffle streams provides a geomorphic scaling metric that indicates how the length of average hyporheic flow paths change throughout the river continuum. Twelve stream reaches were randomly selected and surveyed in the Lookout Creek basin at the H.J. Andrews Experimental Forest in the western Cascades Mountains of Oregon. Stream reach morphology was examined for patterns that are expressed over a continuum ranging from headwater to mid-order streams that can be predicted from easily measured drainage basin characteristics. Simple and multiple linear regression models were used to predict changes in lateral complexity in stream reaches, and to predict how the general shape of the water surface profile changes as drainage basin area increases from 0.6 km² to 62.3 km². Patterns in the lateral complexity of stream reaches were associated with the degree of channel confinement in valley segments, and longitudinal patterns in bed configuration were strongly associated with the position of a stream reach within the river continuum. Stream reach longitudinal profiles were evaluated to determine how patterns in slope breaks change throughout the portion of the river continuum represented by the study area. Channel units were defined according to slope categories for flat water, steep water, and step units (FLATs, STEEPs and STEPs). A set of regression models was used to predict how slope break spacing and the general shape of the water surface profile change as drainage basin area increases from 0.6 km² to 62.3 km². Output from these regression equations was tested against independent field data to evaluate model performance. The models generally performed well. Longitudinal transects of piezometers were installed along the thalweg of a second order, and a third order stream reach. Longitudinal profiles in the piezometer transects were surveyed, and piezometers were used to measure hydraulic head in stream beds. Data were used to test a theoretical model that predicts downwelling where stream profiles are convex, and upwelling where stream profiles are concave. Overall, the shape of the water surface profile explained 38% of the variation in the distribution of hydraulic pressure head in the streambed. Results demonstrated the usefulness of quantifying the magnitude of concavities and convexities in stream profiles. A metric for expressing the average water surface concavity (AWSC) is proposed. I demonstrated that this metric could be useful for comparing the potential for hyporheic exchange in stream reaches with varying degrees of stream profile roughness. Results showed a decreasing trend in AWSC as drainage basin area increased. Upwelling and downwelling zones were identified in piezometer transects, and their longitudinal lengths were measured. The lengths of downwelling zones were compared to the spacing between slope breaks in the water surface profile.
