The development of a dynamic model of temperature and hydrodynamics of the entire river basin incorporating shading were primary requirements of this modeling study. The model would be used by DEQ to set temperature limits on point source dischargers and to evaluate the impact of management strategies on river temperatures to improve fish habitat. Some of these strategies included modifications of the dam at the Willamette River Falls south of Portland and channel reconfigurations. The river basin model was originally divided into several reaches. Individual models were developed for each reach. The models were set-up for each section of the Willamette basin as described in Annear et al. (2004a), the models were calibrated to field data and management strategies were evaluated as described in Annear et al (2004b). This report outlines the model calibration of each of these model sections or elements for both the calibration time periods. The calibration period for each model section differs due to the availability of boundary condition data. The model management simulation scenarios (Annear et al, 2004b) also required boundary condition data that extended past the calibration periods. Year: 2004 This report describes the data processing and model calibration performed for a hydrodynamic and water quality model of the Green River, located in King County, Washington. Figure 1 shows the location of the river, and the limits of the section of river that was modeled. The Green River flows from its headwaters in the Cascade Mountain foothills through the King County, Washington communities of Auburn, Kent, and Tukwila before discharging into the Duwamish River. Two sections of the river were modeled in this project. The Middle Green River begins in the Cascade Mountain foothills east of Tacoma, and continues downstream to the city of Auburn, WA. The Lower Green River continues from Auburn to the confluence with the Duwamish River, in the town of Tukwila. The Green/Duwamish River system is unique in that it flows through a heavily urbanized and industrialized environment yet supports a large salmon population (Green/Duwamish Ecosystem Restoration Study, 2003). To protect the river and its prime salmon habitat, King County and the US Army Corps of Engineers have joined together on a study to identify and implement strategies for restoring and protecting the Green/Duwamish River System and its tributaries (Green/Duwamish Ecosystem Restoration Study, 2003). As part of the Green-Duwamish Watershed Water Quality Assessment Program, King County contracted with Portland State University to develop a hydrodynamic and water quality model for the Lower and Middle Green River. This model will be used in Total Maximum Daily Load (TMDL) development, in assessing current water quality conditions in the river, and as a planning tool for evaluating the impacts of future development in the basin. As described in Part I, water levels in the Lower Columbia River and estuary (LCRE) are influenced by tides, river flow, hydropower operations, and coastal processes. In Part II, regression models based on tidal theory are used to quantify the role of these processes in determining water levels in the mainstem river and floodplain wetlands, and to provide 21-year inundation hindcasts. Analyses are conducted at 19 LCRE mainstem channel stations and 23 tidally exposed floodplain wetland stations. Sum exceedance values (SEVs) are used to compare wetland hydrologic regimes at different locations on the river floodplain. A new predictive tool is introduced and validated, the potential SEV (pSEV), which can reduce the need for extensive new data collection in wetland restoration planning. Models of water levels and inundation frequency distinguish four zones encompassing eight reaches. The system zones are the wave- and current-dominated Entrance to river kilometer (rkm) 5; the Estuary (rkm-5 to 87), comprised of a lower reach with salinity, the energy minimum (where the turbidity maximum normally occurs), and an upper estuary reach without salinity; the Tidal River (rkm-87 to 229), with lower, middle, and upper reaches in which river flow becomes increasingly dominant over tides in determining water levels; and the steep and weakly tidal Cascade (rkm-229 to 234) immediately downstream from Bonneville Dam. The same zonation is seen in the water levels of floodplain stations, with considerable modification of tidal properties. The system zones and reaches defined here reflect geological features and their boundaries are congruent with five wetland vegetation zones. The effects of 14 parameters and one input (forcing data) of the Sacramento Soil Moisture Accounting (SAC-SMA) model are analyzed by using two GSA methods: Sobol' and Fourier Amplitude Sensitivity Test (FAST). The simulations are carried out over five sub-basins within the Columbia River Basin (CRB) for three different periods: one-year, four-year, and seven-year. The main parameter sensitivities (first-order) and the interactions sensitivities (second-order) are evaluated in this study. Our results show that some hydrological processes are highly affected by the simulation length. In other words, some parameters reveal importance during the short period simulation (e.g. one-year) while other parameters are effective in the long period simulations (e.g. four-year and seven-year). Moreover, the reliability of the sensitivity analysis results is compared based on 1) the agreement between the two sensitivity analysis methods (Sobol' and FAST) in terms of highlighting the same parameters or input as the most influential parameters or input and 2) how the methods are cohered in ranking these sensitive parameters under the same conditions (sub-basins and simulation length). The results show that the coherence between the Sobol' and FAST sensitivity analysis methods. Additionally, it is found that FAST method is sufficient to evaluate the main effects of the model parameters and inputs. This study confirms that the Sobol' and FAST methods are reliable GSA methods that can be applied in different scientific applications. Finally, as a future work, we suggest to study the uncertainty associated with the sensitivity analysis approach regarding the reliability of evaluating different sensitivity analysis methods. The system included the Lower Snake River, Brownlee Reservoir, Oxbow Reservoir, and Hells Canyon Reservoir with the focus was on Brownlee Reservoir. The statistical approach used on Brownlee Reservoir divided the system into riverine and lacustrine zones. Field data were then averaged over season and location to provide statistical correlations, such as between total phosphorus (TP) and chlorophyll a (chl a), between an anoxic factor (AF) and TP, and between a hypoxic factor (HP) and TP. The anoxic factor is defined as the number of days when dissolved oxygen was less than 2 mg/l and the hypoxic factor was defined as the number of days when dissolved oxygen was less than 6.5 mg/l. The mechanistic approach used a two-dimensional, unsteady, hydrodynamic and water quality model called CE-QUAL-W2. The model was calibrated to field data over a three year period for 1992 (a low flow year), 1995 (an average flow year), and 1997 (a high flow year). Some of the important questions that the TMDL process was to answer included the following. What level of TP is necessary in the river coming into Brownlee Reservoir to reduce the number of days of hypoxia in the reservoir?
