The results indicate that water in the fish tanks must be slightly acid (pH 6), warm (22°C), nonmoving, and that the fish must be wounded in order for fungal infection to occur. Cool water (18°C) and moving water, caused by aeration and filtration, are detrimental to fungal colony formation so that no infection occurs. Both S. ferax and S. parasitica infected both species of fish, on an average of three days after innoculation. The S. ferax infected a higher percentage of both fishes than did the S. parasitica. Xenopus laeyis, a species which experiences a significant reduction in circulating plasma volume with dehydration, was used to evaluate the role of sympathetic reflex compensation in hypovolemia. Adrenergic blockade with propranolol or phenoxybenzamine produced no significant reduction in dehydration tolerance in this species, although β-blockade with propranolol appeared to have a minor effect. The role of hypovolemic shock in the terminal circulatory collapse that precedes death in dehydrating anurans was investigated in the toad, Bufo marinus. The activity of lysosomal proteinases (cathepsins) was used as an indicator of the shock state. An assay was developed for the determination of cathepsin activity in toad plasma and was used to demonstrate the presence of proteinases similar in pH dependence to mammalian cathepsins Bl and D. Plasma cathepsin D-type activity increased with dehydration in toads but was not significantly different from the activity in controls or in toads subjected to splanchnic artery occlusion. The degree to which population trends differed between grassland and shrub habitats was evaluated with respect to migratory and nesting behavior. Grassland birds declined significantly between 1980 and 1999, but, on average, shrub habitat species did not. Grassland-breeding, long-distance migrants exhibited the strongest negative trends. Most species (78%; n = 63) exhibited at least one significant association between population trends and changes in agricultural land use, and in most, land use "explained" 25-30% of the variation in population trends among states. Changes in the farmland landscape accounted for more of the interstate variability of population trends of short-distance migrants than of both long-distance migrants and residents, and that variability was greater in grassland than shrub species. Declines in the area of rangeland and cover crops were followed by population declines and increases, respectively, by many species. Increases of land in the Conservation Reserve Program had negative associations with population trends of some shrub species. The results indicate that grassland birds have declined strongly over the past two decades, and that regardless of migratory behavior or nesting habits, avian population trends are linked strongly to changes in agricultural land use within North America. Recent application of deep-sequencing technologies has revealed that the transcription of asRNAs occurs genome-wide in bacteria. Although the role of the vast majority of asRNAs remains unknown, it is often assumed that their presence implies important regulatory functions, similar to those of other noncoding RNAs. Alternatively, many antisense transcripts may be produced by chance transcription events from promoter-like sequences that result from the degenerate nature of bacterial transcription factor binding sites. To investigate the biological relevance of antisense transcripts, we compared genome-wide patterns of asRNA expression in closely related enteric bacteria, Escherichia coli and Salmonella enterica serovar Typhimurium, by performing strand-specific transcriptome sequencing. Although antisense transcripts are abundant in both species, less than 3% of asRNAs are expressed at high levels in both species, and only about 14% appear to be conserved among species. And unlike the promoters of protein-coding genes, asRNA promoters show no evidence of sequence conservation between, or even within, species. Our findings suggest that many or even most bacterial asRNAs are nonadaptive by-products of the cell's transcription machinery. IMPORTANCE Application of high-throughput methods has revealed the expression throughout bacterial genomes of transcripts encoded on the strand complementary to protein-coding genes. Because transcription is costly, it is usually assumed that these transcripts, termed antisense RNAs (asRNAs), serve some function; however, the role of most asRNAs is unclear, raising questions about their relevance in cellular processes. Because natural selection conserves functional elements, comparisons between related species provide a method for assessing functionality genome-wide. Applying such an approach, we assayed all transcripts in two closely related bacteria, Escherichia coli and Salmonella enterica serovar Typhimurium, and demonstrate that, although the levels of genome-wide antisense transcription are similarly high in both bacteria, only a small fraction of asRNAs are shared across species. Moreover, the promoters associated with asRNAs show no evidence of sequence conservation between, or even within, species. These findings indicate that despite the genome-wide transcription of asRNAs, many of these transcripts are likely nonfunctional. Year: 1985 Part I of this study presents a procedure for standardization of pellet analysis methodologies which improves estimation of prey biomass and determines the number of pellets needed to estimate prey diversity indices. The procedure was developed to provide a simple, easily replicated methodology for the study of pellets which also retains maximal data recorded from pellet analysis. A sample size of ten Long-eared Owl pellets was found adequate to calculate diversity indices with no significant loss of accuracy when compared to total pellets recovered from beneath a roosting site. Analysis of the total sample of pellets from a specific roost provided information on intraspecies size selection by Long-eared Owls and also increased the probability of finding remains of rare prey in pellets from the areas studied. Part II of this study investigates the influences of seasonality and habitat differences on prey selection by Long-eared Owls in north-central Oregon. Differences in habitat where Long-eared Owls foraged were found to significantly influence prey species selection of Thomomys talpoides , Lagurus curtatus, Peromyscus maniculatus, Microtus montanus, and Perognathus parvus. Significant seasonal differences were also observed in the consumption of T. talpoides and M. montanus. Analysis of intraspecific size selection of northern pocket gophers by Long-eared Owls supports the observation that size of prey influences the foraging strategies of Long-eared Owls to a greater degree than does species composition. Year: 1987 Foraging data on Eastern Kingbirds (Tyrannus tyrannus) were collected during the early breeding season in eastern Kansas to test the hypothesis that foraging rate and other aspects of foraging behavior vary with weather. Foraging characteristics of five additional kingbird species were also examined to assess Fitzpatrick's (1980) generalization that kingbirds (Tyrannus spp.) are aerial hawking specialists. In Eastern Kingbirds, total foraging rate was independent of air temperature, cloud cover, wind speed, and time of day, but the rate of aerial hawking varied directly with air temperature and inversely with cloud cover (both P < 0.05). Effects of the two variables were additive. The percentage of foraging movements that were aerial hawks also increased with temperature and declined with cloud cover, and, hover-gleaning and perch-to-ground sallying were observed mainly during cloudy weather. Sally (i.e., foraging flight) distance correlated directly with perch height and air temperature, and large insects were captured almost exclusively in long upward or horizontal flights. I interpret these data to indicate that foraging behavior and the capture of large, flying insects depends on weather because of how it affects the activity of insect prey. Foraging data on kingbirds support Fitzpatrick's generalization, but the relative use of aerial hawking varies considerably among species. Resident Tropical Kingbirds( T. melancholicus) are the most specialized foragers, whereas the migrant and widely distributed Eastern Kingbird appears to be the most generalized. Year: 2010 Diapausing embryos of the annual killiWsh Austrofundulus limnaeus have the highest reported anoxia tolerance of any vertebrate and previous studies indicate modified mitochondrial physiology likely supports anoxic metabolism. Functional mitochondria isolated from diapausing and developing embryos of the annual killifish exhibited VO2, respiratory control ratios (RCR), and P:O ratios consistent with those obtained from other ectothermic vertebrate species. Reduced oxygen consumption associated with dormancy in whole animal respiration rates are correlated with maximal respiration rates of mitochondria isolated from diapausing versus developing embryos. P:O ratios for developing embryos were similar to those obtained from adult liver, but were diminished in mitochondria from diapausing embryos suggesting decreased oxidative efficiency. Proton leak in adult liver corresponded with that of developing embryos but was elevated in mitochondria isolated from diapausing embryos. In metabolically suppressed diapause II embryos, over 95% of the mitochondrial oxygen consumption is accounted for by proton leak across the inner mitochondrial membrane. Decreased activity of mitochondrial respiratory chain complexes correlates with diminished oxidative capacity of isolated mitochondria, especially during diapause. Respiratory complexes exhibited suppressed activity in mitochondria with the ATP synthase exhibiting the greatest inhibition during diapause II. We used anklets equipped with GPS data loggers to measure outdoor daily walking distance in 56 adult female African (n = 33) and Asian (n = 23) elephants housed in 30 North American zoos. We collected 259 days of data and determined associations between distance walked and social, housing, management, and demographic factors. Elephants walked an average of 5.3 km/day with no significant difference between species. In our multivariable model, more diverse feeding regimens were correlated with increased walking, and elephants who were fed on a temporally unpredictable feeding schedule walked 1.29 km/day more than elephants fed on a predictable schedule. Distance walked was also positively correlated with an increase in the number of social groupings and negatively correlated with age. We found a small but significant negative correlation between distance walked and nighttime Space Experience, but no other associations between walking distances and exhibit size were found. Finally, distance walked was not related to health or behavioral outcomes including foot health, joint health, body condition, and the performance of stereotypic behavior, suggesting that more research is necessary to determine explicitly how differences in walking may impact elephant welfare. Elephants in captivity often require significant preparation and management throughout the birthing process, and complications during labor and delivery can necessitate immediate intervention, including stillbirth, protracted labor, maternal aggression towards a newborn calf, and dystocia. Being able to predict when parturition will commence can ensure appropriate staff is available and adequate monitoring is performed. Routine endocrine sampling can be used to predict parturition in Asian elephants, with a drop in progesterone (P4) to baseline levels signaling parturition in 2-5 days. However, we determined this method is not without limitations, and it is not used in all institutions that house elephants. As changes in hormones regulate and alter behaviors, we investigated behavioral indicators as an additional management tool for predicting parturition, a time of drastic hormone changes. We conducted a study of five pregnancies in Asian elephants at the Oregon Zoo, U.S.A, and Taronga Zoo, Australia, between 2008 and 2012. In Chapter 2, I evaluated progesterone (P4) and cortisol levels across three time periods: Baseline; Pre, (the week preceding the drop in P4); and Post, (the period after the P4 drop). Levels of P4 were significantly lower, and levels of cortisol were significantly higher in the days just prior to parturition. I found considerable intra- and inter-individual variation in both endocrine profiles, which can make endocrine assessments difficult to interpret in real time. In Chapter 3, I investigated whether behaviors in the preparturition period could be predictive of impending parturition in the Asian elephant. ANOVA results indicated a significant difference in the amount of time that elephants spent walking backwards across three time periods (F(2) = 3.723, p = 0.033), with the behavior increasing as parturition approached. These results were supported by a non-parametric Kruskal- Wallis. Using a generalized linear mixed model (GLMM), I found that as P4 levels decrease, walking backwards behavior significantly increases. In Chapter 4, I evaluated investigative trunk behaviors, or “trunk checks”, directed towards the temporal gland near the ear, mammary glands, vulva and anus of the pregnant dam. Investigative behaviors included both self-directed behaviors and those sent from herd mates towards the pregnant dam. Self-directed behaviors are most likely associated with physical changes in the pregnant dam, such as using the trunk to pull on swollen teats. Other-directed behaviors may stem from chemo-sensory signaling or other types of communication between herd mates, such as detecting changes in progesterone or cortisol. I ran GLMM and found that four trunk-check behaviors varied significantly with P4 and/or cortisol profiles. RNA-seq data comparison confirmed 362 contigs contained transcribed DNA sequence, suggesting that a large amount of functional genomic sequence remains unannotated in zebrafish. By utilizing the bioinformatics pipeline developed in this study the zebrafish genome will be bolstered as a model for human disease research. Adaptation of the pipeline described here also offers a cost-efficient and effective method to identify and map novel genetic content across any genome and will ultimately aid in the completion of additional genomes for a broad range of species.
