Local nongovernmental organizations focus on mitigating human elephant conflict and government policies influence particular farming practices. Unless socially and environmentally sustainable practices are developed, areas within and outside of the protected areas are not sustainable in their current state (Jayewardene 1998). Current interventions are failing to solve this problem in both rural communities and natural ecosystems, demonstrated most clearly by shrinking forest habitats and the frequency of human and elephant deaths (Bandara 2009). By broadening the analysis of natural resource management to examine possible social, economic, and political influences, my research examines how different resource management approaches might be filtered and reflected by variation in local residents' use and understanding of environmental resources. I suggest that gender, household decision-making, and equality are overlooked but potentially important aspects in the perception and implementation of natural resource management. However, environments are not always forgiving when it comes to constantly providing these basic needs for vertebrate life. The annual killifish Austrofundulus limnaeus is possibly the most well described extremophile vertebrate and its embryos have been shown to tolerate extremes in oxygen, salinity, and water availability. This phenotype is likely a result of the annual killifish life history, which includes periods of temporary habitat desiccation and oxygen deprivation, and requires the production of stress-tolerant embryos that depress metabolism in a state of suspended animation, known as diapause. Over the past several decades, the basic morphology and physiology of annual killifish development has become better characterized. However, there are still basic cellular processes that remain to be described in annual killifish such as A. limnaeus. Specifically, changes in DNA structure, expression, and copy number are known to have profound impacts on the phenotype and survival of an organism. Little is known as to how A. limnaeus maintains genome integrity during cell stress, nor how the A. limnaeus nuclear and mitochondrial genomes may have evolved under the unpredictable conditions in which A. limnaeus thrive. Early annual killifish embryonic development is also characterized by a complete dispersion and subsequent reaggregation of embryonic blastomeres prior to formation of the embryonic axis. This unusual period of early development may provide a functional adaptation that allows annual killifish embryos to survive these extreme conditions. The overall goals of this project were to (1) characterize the ability of A. limnaeus to tolerate and repair DNA damage through enzymatic and developmental mechanisms, (2) to determine possible consequences of mitochondrial DNA sequence and copy number on the metabolism of A. limnaeus, and (3) to establish a draft genome of A. limnaeus for future comparative genome studies. The results of this project show that embryos of A. limnaeus have an impressive ability to survive and reverse high doses of DNA damage induced by ultraviolet-C (UV-C) radiation, especially when allowed to recover under photoreactivating light. Surprisingly, embryos that survived irradiation during blastomere dispersion phases were able to develop normally. Characterization of gene expression during embryonic development for genes important for axis formation and cellular differentiation suggests that A. limnaeus embryos may delay axis formation until several days after epiboly is complete, thus allowing time for cells that become damaged to be replaced by surrounding pluripotent cells. This outcome would represent first case of a developmental buffering stage in a vertebrate. A. limnaeus embryos are also unique in their mitochondrial response to anoxia. Whereas in other species the amount of mitochondrial DNA (mtDNA) copy number fluctuates following extremes in oxygen availability, A. limnaeus embryonic mtDNA remains stable. Author: Marchini, Gina Lola Year: 2015 It is common knowledge that invasive species cause worldwide ecological and economic damage, and are nearly impossible to eradicate. However, upon introduction to a novel environment, alien species should be the underdogs: They are present in small numbers, possess low genetic diversity, and have not adapted to the climate and competitors present in the new habitat. So, how are alien species able to invade an environment occupied by native species that have already adapted to the local environment? To discover some answers to this apparent paradox I conducted four ecological genetic studies that utilized the invasive species Brachypodium sylvaticum (Hudson) Beauv. to determine mechanisms contributing to adaptation and success in the novel habitat. The first study used simulations and experiments to test the hypothesis that genetic purging, the process where genetic load is reduced by selection against the recessive deleterious alleles expressed in the homozygous state, promotes invasive range expansion. I found that homozygous populations on B. sylvaticum's range periphery displayed lower inbreeding depression compared to heterozygous populations near introduction sites. Empirical tests with B. sylvaticum further demonstrate that purging of genetic load is a plausible scenario promoting range expansion during invasion. Next, I explored how the interaction between population genetic diversity and the environment contributed to the establishment and spread of Brachypodium sylvaticum. I found that nitrogen application increases both final size and shoot biomass for B. sylvaticum individuals from source populations with low HS levels to levels found in individuals from populations with high HS. A coefficient of relative competition intensity index (RCI) displayed reduced effects of interspecific competition on B. sylvaticum biomass in high nitrogen plots. Results show that elevated nitrogen deposition is a factor that increases establishment of introduced species with historically small effective population sizes. Thirdly, I investigated phenotypic differentiation during the establishment and range expansion of Brachypodium sylvaticum. Utilizing a novel approach, unique alleles were used to determine the genetic probability of contribution from native source regions to invasive regions. These probabilities were integrated into QST-FST comparisons to determine the influence of selection and genetic drift on twelve physiological and anatomical traits associated with drought stress. Phenotypic divergence greater than neutral expectations was found for five traits between native and invasive populations, indicating selective divergence. Results from this study show that the majority of divergence in B. sylvaticum occurred after introduction to the novel environment, but prior to invasive range expansion. The final chapter of my dissertation investigates the adaptive role of genetic differentiation and plasticity for Brachypodium sylvaticum invasion. Plasticity was measured across treatments of contrasting water availability. Linear and nonlinear selection gradients determined the effect of directional and quadratic selection on plasticity and genetic differentiation. Invasive trait divergence was a consequence of post-introduction selection leading to genetic differentiation, as there were no plastic responses to contrasting water availability for any measured traits. Genetic divergence of invasive plants was not consistently in the direction indicated by selection, suggesting limitations of selection that may be a consequence of physical constraints and/or tradeoffs between growth and abiotic tolerance. Results suggest that selection, rather than plasticity, is driving phenotypic change in the invaded environment. The combined volume of these studies contributes significantly to the field of invasion and plant biology by providing novel insights into the processes underlying range expansion, adaptation, and ultimately, evolution of introduced species. Loss of vegetation, soil compaction, use of heavy logging equipment, and alteration of natural hydrologic patterns within the watershed can increase landslide rates, create erosion, and generate fine sediments. Selective logging, also called thinning, is a logging practice that leaves some trees within sale units unharvested. The ecological impacts of thinning on stream ecosystems are not fully understood and need further study. My hypothesis was that macroinvertebrate assemblages would be different in streams in non-reference areas that contain recent selective logging compared to streams in reference areas, and in downstream vs. upstream of selective logging units. I also hypothesized that selective logging and high road densities would be associated with increased instream fine sediments. I sampled water quality parameters and macroinvertebrates in three managed and three reference streams in the Clackamas River Basin during the field season of 2013. Turbidity, temperature, dissolved oxygen, conductivity, total dissolved solids (TDS), suspended sediment concentrations (SSC), and flow were sampled at each stream on four occasions during spring through early fall. Macroinvertebrates were sampled once in late summer or early fall. EPA rapid habitat assessments, canopy cover, pebble counts, embeddedness, and slope were also determined. Water quality parameters and macroinvertebrate indices in reference and non-reference sites were compared using t-tests, Welch's tests, or rank based equivalents. Macroinvertebrate assemblage patterns and associated environmental variables were characterized using non-metric multidimensional scaling (NMDS) ordination plots and envfit overlays. Macroinvertebrates had higher abundance and taxa richness in non-reference streams, and indices suggested poorer water quality in non-reference streams. Non-reference streams had a lower percentage of shredders and a higher portion of gatherer-collectors. Associations between land use, fine sediments, and changes in macroinvertebrate metrics and community assemblages were apparent at the reference vs. non-reference scale. It is likely that macroinvertebrates are responding, at least in part, to past logging and high road densities in non-reference streams. Fewer indications were found that recent logging may be affecting water quality and macroinvertebrates. Pearson's correlation coefficients show that the percent of recent logging upstream of study sites was correlated with several measures of fine sediments, suggesting that recent land use may be affecting sediment levels at the subwatershed scale. Stream temperatures increased from upstream to downstream in non-reference sites. Though no continual stream temperature data were collected in this study, the history of continuing temperature standard exceedances in the area suggest that further investigation of how selective logging may be affecting stream temperature and other water quality parameters in the Clackamas Basin is warranted. No other differences in water quality parameters were found from upstream to downstream, possibly because water quality was sufficiently protected, or because signals from land use impacts may be obscured by a several factors, including upstream confounding factors such as roads and past logging, and natural variability. Given these considerable expenditures, it is important to monitor the progress of such projects. This study evaluated the utility of using Landsat Thematic Mapper remotely-sensed data from 2002 and 2009 to monitor vegetation change induced by instream flow restoration to the Lower Owens River in central California. This study compared the results of an unsupervised classification with an NDVI threshold classification to appraise the resources required and effectiveness of each analysis method. The results were inspected by creating standard remote sensing accuracy error matrices and by correlating landscape pattern metrics with bird indicator species. Both sets of classified maps show a noticeable increase in riparian vegetation in the study area following flow restoration in 2006, indicating an improvement of the quality of bird habitat. Research needs identified in the conservation agreement include assessing larval Pacific lamprey occupancy and distribution, habitat requirements, and the limiting factors of larval distribution in the freshwater ecosystem. As part of the effort to address these knowledge gaps, we investigated the potential for larval lampreys to occur in tidally-influenced estuarine environments. Research of this type may be valuable for future conservation, management or recovery efforts of Pacific lamprey throughout its range. We employed a two-phased approach, consisting of laboratory and field components to address our aims. We first conducted a series of controlled laboratory experiments to evaluate osmotic stress tolerance and osmoregulatory status of larval Pacific lamprey exposed to a range of (1) fixed salinity in various dilutions of saltwater and (2) oscillating salinity treatments designed to simulate tidal activity. Tolerance was assessed by monitoring and comparing survival of larvae in various treatments through 96 h. Osmoregulatory status was assessed by quantifying and comparing total body water content, plasma osmolality, and plasma cation (i.e., sodium) concentrations among larvae surviving various treatments. In fixed salinity experiments, 100% survival was observed in 0‰, 6‰, 8‰ and 10‰ through 96 h, while 0% survival was observed through 48 h in 12‰, 30 h in 15‰, and 12 h in 25‰ and 35‰. In oscillating salinity experiments, on the other hand, a significant increase in survival (100%) was observed through 96 h in treatments that oscillated between 12‰ and 0‰ (freshwater) at about 6 h intervals versus fixed 12‰ salinity experiments. A significant increase in survival also occurred in oscillating 15‰ treatments (60%) versus fixed 15‰ through 96 h. Linear regression analysis indicated higher environmental salinity in laboratory experiments was significantly related to increases in plasma osmolality and plasma sodium (the most abundant osmotically active plasma cation) concentrations, and concurrent decreases in total body water content among larvae that survived various treatments. Tidal oscillations in salinity appeared to temper the desiccating effects of salinity, as changes in body water content and sodium ion concentration were less abrupt than fixed salinity treatments. These results suggest larvae cannot osmoregulate in hyperosmotic environments, but are able to tolerate some fixed and oscillating hyperosmotic salinity exposure. Consequently, larvae may be able to occur in certain areas of estuaries, such as oligohaline habitats that are characterized by low levels of salinity. In the first part of this study I reviewed the literature on urban invertebrate communities and diversity to better understand the role of green roofs in providing habitat in the context of the larger urban mosaic. My review concluded that, while other factors such as surrounding land use and connectivity are also important to specific invertebrate taxa, local habitat variables contribute substantially to the structure and diversity of urban invertebrate communities. The importance of local habitat variables in urban green spaces and strong support for the habitat complexity hypothesis in a number of other ecosystems has led to proposals that "biodiverse" roofs--those intentionally designed with varied substrate depth, greater plant diversity, or added elements such as logs or stones--would support greater invertebrate diversity, but there is currently limited peer reviewed data to support this. In order to address the habitat complexity hypothesis in the context of green roofs, in the second part of this study I surveyed three roofs designed primarily for stormwater management, three biodiverse roofs, and five ground-level green spaces, from March until September of 2014 in the Portland metropolitan area. Beetles (Coleoptera) were sampled bi-weekly as representatives of total species diversity. Biodiverse roofs had greater richness, abundance, and diversity of beetle species compared to stormwater roofs, but were not more diverse than ground sites. Both biodiverse roofs and ground sites had approximately 20% native beetle species while stormwater roofs had only 5%. Functional diversity was also higher on biodiverse roofs with an average of seven trophic groups represented, while stormwater roofs averaged only three. Ground sites, biodiverse roofs, and stormwater roofs each grouped distinctively in terms of beetle community composition and biodiverse roof communities were found to be positively correlated with roof age, percent plant cover, average plant height, and plant species richness. These results support the findings of previous studies on the importance of local variables in structuring urban invertebrate communities and suggest that biodiverse design can reliably increase greenroof diversity, with the caution that they remain no replacement for ground level conservation.
