Spring chinook salmon spawning occurs in late summer when it is common for cattle to be present in pastures that have streams where fish spawning occurs. This two-year study addressed three main objectives relative to behavioral interactions between cattle and spring chinook salmon during the spawning life history stage. These objectives were 1) to determine cattle distribution and behavior within the riparian pasture, 2) to determine if cattle disrupt the spawning behavior of salmon by their presence near the redd and 3) to determine the likelihood of a cow coming into direct contact with a redd. This study did not measure the changes in redd structure or egg survival if contacted by the cattle. The study area was a 41 hectare riparian pasture along an Eastern Oregon stream with cattle stocked at a rate of 0.82 ha/aum and spring chinook salmon spawning at densities of 4.6 redds per kilometer in 1996 and 6.1 redds per kilometer in 1997 in areas accessible to cattle. The pasture contained 2.6 kilometers of stream with approximately 50% of the 2.6 kilometers of stream excluded from cattle since 1978. From mid-August through early-September in each of the two years, cattle and salmon distribution and behavior were recorded every minute for two out of three four-hour periods per day. Cattle preferred the terrestrial habitats by spending 94% of their time in those habitats, approximately 5% in the gravel bar habitats, and <1.0% of their time in direct contact with the aquatic habitat. During the observations of active salmon redds, cattle were visible from the redd location an average of 12% of the time. While visible, cattle spent 96% of the time out of the stream and 84% of the time greater than 3 meters from the redds. There were no encounters of cattle contacting redds during the cattle distribution and behavior observations. However, during the 2 years of observations of the redds, out of 50 cows over the 56 days in the pasture a redd was contacted two different times. This calculates into <0.01% of the time that cattle contacted redds. Spawning activities were not equally distributed, resting in the redd was the dominant activity and spawning was one of the least frequent activities. The majority (83%) of the time spent by salmon spawning, constructing the redd and burying the eggs laid in the redd occurred within the first 2 days of occupying each redd. Salmon continued preexisting patterns of behavior while cattle were within visible range of a redd. When cattle were present, salmon spent 64% of their time resting in the redd and 26% of their time under cover. This pattern of salmon behavior was consistent with spawning season averages where 45% of the time was spent resting in the redd and 30% of the time was spent under cover. The salmon carcasses surveyed in the study area were 100% spawned in both 1996 and 1997 indicating egg loss from retention due to harassment by cattle was not a problem. Cattle were rarely close to a redd so consequently, there was very little opportunity for cattle to interact with salmon or step on redds. The effects of low oxygen levels on fish and invertebrate communities, particularly during early-life history stages, however, are poorly known for this area. I investigated the effects of hypoxia on the density, community structure, vertical and horizontal distribution of fish larvae and juveniles, as well as body condition of juveniles, along the central Oregon and Washington coasts during the summers of 2008 - 2011. During this sampling period, bottom dissolved oxygen (DO) values ranged from 0.49 to 9.85 ml l⁻¹, and the number of hypoxic (e.g., < 1.4 ml l⁻¹) stations sampled was low compared to 2002 and 2006 (only 54 sampling stations for the ichthyoplankton study out of 493, and only 12 stations out of 90 for the benthic juvenile study). From the ichthyoplankton study, I found that the overall density of fish larvae increased as bottom-DO values increased; however, the effect on individual species density was limited. Between 44.65 °N and 46.00 °N (~Florence, OR – Astoria, OR), fish larvae altered their vertical distribution when bottom-DO was low by rising in shallower water layers. From the benthic juvenile study, I found that English sole (Parophrys vetulus), butter sole (Isopsetta isolepis), speckled sanddab (Citharichthys stigmaeus) and Pacific sanddab (Citharichthys sordidus) dominated the catch with annual variation in abundances. Species composition, abundance and length had strong relationships with depth. Species abundance for English sole (< 75 mm), speckled sanddab (<100 mm) and Pacific sanddab also increased with increased bottom-DO. However, the body condition of butter sole (< 75 mm) and of large speckled sanddab (≥100 mm) increased with decreased bottom-DO. Overall my research elucidates important patterns of larval and juvenile fish distribution within the NCC during summer. In both studies I have found a limited effect of DO on abundance, distribution and community assemblages. Variables other than DO, such as depth, season and location, dominated the explained variance of the intervening multivariate and univariate analysis. However, due to the paucity of samples during hypoxic events, continued monitoring of nearshore larval and juvenile species over varying hypoxic conditions is necessary for understanding the impact of hypoxia on these communities and subsequent adult populations.   Citation × Citation Citation Abstract Copy Title: The influence of local fidelity and recruitment on population dynamics and specialized foraging of humpback whales in Glacier Bay and Icy Strait, Alaska Author: Pierszalowski, Sophie Penny Humpback whales (Megaptera novaeangliae, Borowski 1781) in the North Pacific migrate from mid- to high- latitude summer feeding grounds along the Pacific Rim, including areas off the coasts of the U.S., Canada, Russia and eastern Asia, to tropical breeding grounds each winter along Pacific coasts of Mexico and Central America as well as the offshore islands of Mexico, Hawaii, and Japan. Humpback whales in the North Pacific and elsewhere were reduced to very low numbers during a period of intense commercial exploitation that ended in 1965. As the population recovers in abundance, the range of cultural and genetic diversity that survived the exploitation-driven bottleneck is able to adapt, endure and evolve. My work uses genetic tools and photo identification data to investigate the population dynamics, mitochondrial (mt) DNA control region evolution and potential drivers of a specialized feeding behavior in a recovering subpopulation of humpback whales in the Glacier Bay and Icy Strait (GBIS) sub-region of the southeastern Alaska (SEAK) feeding ground. I first collated and reconciled available DNA profiles (mtDNA control region, 10 microsatellite loci and sex) from 556 individuals using tissue samples collected from 1987 to 2012. Photo identification records associated with 692 of 1,026 total genetic samples collected in SEAK (now archived within the SEAK DNA Register and Tissue Database) corresponded to extensive life-history information, extending back to the early 1970s, as archived within the SEAK Regional Database, curated by the National Park Service (NPS) and University of Alaska, Southeast (UAS). Changes in population structure in GBIS over 32 years (1973-2005) were investigated in order to determine whether the increase in local abundance was attributable to local fidelity and recruitment or immigration from outside of SEAK. Two temporal strata were defined: 'Founder' individuals identified between 1973-1985 (n = 74, n = 46 with DNA profiles) and 'Contemporary' individuals identified between 2004-2005 (n = 171, n = 114 with DNA profiles). There was no significant genetic differentiation between the strata, indicating that it is unlikely that the population increase within GBIS was due largely to immigration of whales from elsewhere in the North Pacific. However, two additional haplotypes were documented in the Contemporary stratum at low frequency, one of which was previously unreported in the North Pacific (haplotype A8, see below). This relative stability in haplotype frequencies over time argues for strong regional fidelity of the maternal lineages represented in GBIS between 1973 and 1985. After excluding the 42 Contemporary whales with no photo ID record of a mother or genotype available for maternity inference, at least 73.6% (n = 95) of the Contemporary stratum was either a returning Founder or a recruited descendant of a Founder female. Of all genetically confirmed females with genotypes in the Founder stratum, 96% (n = 24) were either represented in the Contemporary stratum, had at least one confirmed descendant in the Contemporary stratum, or both. This high proportion, in addition to the large proportion of the verifiable Contemporary stratum that were either returning Founders or a descendant of a Founder female, provides clear evidence for local fidelity and recruitment to GBIS. The discovery of the A8 haplotype, which differs by one base pair from a common haplotype referred to as A-, represents an increase in mtDNA diversity for the North Pacific humpback whale from 28 to 29 haplotypes. To investigate the origin of this new haplotype, we re-evaluated n = 1089 electropherograms of n = 710 individuals with A- haplotypes from both the SEAK DNA Register and Tissue Database and the ocean-wide program, SPLASH (Baker et al. 2013). From this review, we identified two individuals with the A8 haplotype (a cow and calf, both sampled in GBIS) and n = 20 individuals with clear heteroplasmy for haplotypes A-/A8. The majority of A-/A8 individuals (n = 15) were sampled in SEAK. Genotype exclusion and likelihood were used to identify one of the heteroplasmic females, #196 (first sighted in SEAK in 1982), as the likely mother of the A8 cow and grandmother of the A8 calf, establishing the inheritance and germ-line fixation of the new haplotype from the parental heteroplasmy. Based on life history records and estimates of pairwise relatedness from microsatellite genotypes, it appears likely that the A-/A8 and the A8 individuals are descendants from a common maternal ancestor one or more generations prior to the three generations documented here. Humpback whale sociality takes a distinct form in Icy Strait, where whales form large, coordinated groups with repeated membership across several decades. Twenty-one years of group association records (1985-2005, n = 2,204 groups) were used to investigate the hypothesis that kin selection influences membership in large, stable groups. Of the 2204 groups recorded, 113 consisted of 6 or more individuals; a size considered unexpectedly large assuming a Poisson distribution of group size with a mean of 1.7. A total of n = 71 individuals (n = 48 with DNA profiles) were encountered in a large group in at least one year, n = 38 individuals (n = 34 with DNA profiles) were encountered in a large group in at least two years, n = 29 individuals (n = 27 with DNA profiles) were encountered in a large group in at least three years, decreasing to n = 2 individuals (n = 2 with DNA profiles) that were encountered in a large group in at least 20 years. There were no significant differences in mtDNA frequencies between large group feeders and the Founder and Contemporary strata or when compared to whales never encountered in large groups in Icy Strait, indicating that group membership is not predominately passed through one maternal lineage. Sex ratios did not deviate significantly from 1:1 for those feeding in large groups over an increasing number of years, as would be expected if females were actively recruiting offspring into large groups. The average pairwise relatedness for large group feeders was not significantly greater than expected by chance and did not increase for those feeding in large groups over an increasing number of years. Of the 179 known offspring of females encountered in a large group, only 6% were also encountered in a large group in Icy Strait as an adult and only 2.2% in the same large group as their mother. These results indicate that kin selection is not the primary driver of membership in large, stable groups and pose an interesting dynamic in local habitat use: individuals are recruited to GBIS through local maternal fidelity but do not usually associate closely with direct maternal kin. The extensive collection of DNA profiles now archived with the individual-based data within the SEAK Regional Database allowed us to integrate genetics and photo ID to answer ecologically relevant questions regarding the whales in GBIS. Together, these results demonstrate that GBIS provide habitat for a distinct collection of individuals that exhibit strong fidelity and local recruitment, some of which engage in a highly specialized feeding behavior. Further, GBIS is a local feeding habitat for two individuals with a newly arising North Pacific mtDNA haplotype. These findings reveal local genotypic and cultural variation and highlight the importance of habitat protection for species with fine-scale habitat use and strong fidelity to local migratory destinations. To investigate the origin of this new haplotype, we re-evaluated n = 1089 electropherograms of n = 710 individuals with A- haplotypes from both the SEAK DNA Register and Tissue Database and the ocean-wide program, SPLASH (Baker et al. 2013). From this review, we identified two individuals with the A8 haplotype (a cow and calf, both sampled in GBIS) and n = 20 individuals with clear heteroplasmy for haplotypes A-/A8. The majority of A-/A8 individuals (n = 15) were sampled in SEAK. Genotype exclusion and likelihood were used to identify one of the heteroplasmic females, #196 (first sighted in SEAK in 1982), as the likely mother of the A8 cow and grandmother of the A8 calf, establishing the inheritance and germ-line fixation of the new haplotype from the parental heteroplasmy. Based on life history records and estimates of pairwise relatedness from microsatellite genotypes, it appears likely that the A-/A8 and the A8 individuals are descendants from a common maternal ancestor one or more generations prior to the three generations documented here. Humpback whale sociality takes a distinct form in Icy Strait, where whales form large, coordinated groups with repeated membership across several decades. Twenty-one years of group association records (1985-2005, n = 2,204 groups) were used to investigate the hypothesis that kin selection influences membership in large, stable groups. Of the 2204 groups recorded, 113 consisted of 6 or more individuals; a size considered unexpectedly large assuming a Poisson distribution of group size with a mean of 1.7. A total of n = 71 individuals (n = 48 with DNA profiles) were encountered in a large group in at least one year, n = 38 individuals (n = 34 with DNA profiles) were encountered in a large group in at least two years, n = 29 individuals (n = 27 with DNA profiles) were encountered in a large group in at least three years, decreasing to n = 2 individuals (n = 2 with DNA profiles) that were encountered in a large group in at least 20 years. There were no significant differences in mtDNA frequencies between large group feeders and the Founder and Contemporary strata or when compared to whales never encountered in large groups in Icy Strait, indicating that group membership is not predominately passed through one maternal lineage. Sex ratios did not deviate significantly from 1:1 for those feeding in large groups over an increasing number of years, as would be expected if females were actively recruiting offspring into large groups. The average pairwise relatedness for large group feeders was not significantly greater than expected by chance and did not increase for those feeding in large groups over an increasing number of years. Of the 179 known offspring of females encountered in a large group, only 6% were also encountered in a large group in Icy Strait as an adult and only 2.2% in the same large group as their mother. These results indicate that kin selection is not the primary driver of membership in large, stable groups and pose an interesting dynamic in local habitat use: individuals are recruited to GBIS through local maternal fidelity but do not usually associate closely with direct maternal kin. The extensive collection of DNA profiles now archived with the individual-based data within the SEAK Regional Database allowed us to integrate genetics and photo ID to answer ecologically relevant questions regarding the whales in GBIS. Together, these results demonstrate that GBIS provide habitat for a distinct collection of individuals that exhibit strong fidelity and local recruitment, some of which engage in a highly specialized feeding behavior. Further, GBIS is a local feeding habitat for two individuals with a newly arising North Pacific mtDNA haplotype. These findings reveal local genotypic and cultural variation and highlight the importance of habitat protection for species with fine-scale habitat use and strong fidelity to local migratory destinations. Eleven sites (1232– 1242) that record variations on timescales ranging from decades to tens of millions of years were drilled and investigated on transects of both depth (489–4072 m) and latitude (41°S–8°N). Building on the shipboard results presented in the Leg 202 Initial Reports volume, postcruise research has significantly improved the stratigraphic framework and provided new insights into climate-related processes, which operate on different timescales and are relevant to hypotheses concerning the bipolar “see-saw” climate mechanism, orbitally driven changes in the continent-ocean-ice-atmosphere system and tectonic processes associated with the uplift of the Andes, closure of the Central American Seaway, and major expansions of polar ice sheets. Stable isotope records and refinements in bio- and magnetostratigraphy in combination with orbitally tuned cyclostratigraphy significantly improved the Pleistocene stratigraphy at Sites 1233 and 1234, the Miocene– Pliocene stratigraphy at Sites 1236, 1237, 1239, and 1241, and the Oligocene stratigraphy around the late Oligocene climate optimum at Site 1237. Site 1233 filled a crucial gap in the stratigraphic and paleoceanographic archive of the South Pacific sector of the Southern Ocean by providing an outstanding reproducible accelerator mass spectrometry (AMS) ¹⁴C-dated paleomagnetic record of centennial- and millennial- scale variability, representing regional variations in environmental/climatic conditions for the past 70,000 yr. With regard to the Cenozoic timetable, the continuous and complete sedimentary sequence of Site 1237, spanning the last ~31 m.y., has the potential of becoming a stratigraphic reference section for the South Pacific. Postcruise work demonstrated the excellence of this record for producing a stratigraphic framework that combines the biostratigraphy and terrific magnetostratigraphy with orbitally tuned stable isotope records. With respect to the bipolar see-saw hypotheses, Leg 202 studies on high-resolution records changed the view of the global distribution of millennial-scale climate change. These studies clearly demonstrate that millennial-scale climate and biogeochemical systems of the southeast Pacific and Chile closely align with those recorded in Antarctica and the southern oceans and that these climate patterns extend to the equatorial Pacific, either transmitted directly by the eastern boundary current or indirectly by “the oceanic tunnel” (subsurface transport via Antarctic Mode or Intermediate Water, Equatorial Undercurrent) injecting Southern Hemisphere extratropical water masses into the equatorial upwelling system. Mixed-layer cooling and freshening in the tropical northeast Pacific warm pool as well as declining sea-surface temperature (SST) and increasing biological productivity off Chile parallel intensification of Northern Hemisphere glaciation from 3.6 to 2.4 Ma. The similarity of temporal changes in SST, upwelling, and dust flux between the Benguela and Chile upwelling systems suggests that uplift of the Andes was probably of secondary importance for generating the observed changes in the southeast Pacific within the last 6 m.y., as the Benguela upwelling system was not affected by mountain uplift. The expected atmosphere- oceanic response of the southeast Pacific to uplift of the Andes probably played a larger role during the late Miocene, prior to 6 Ma. The Centers for Disease Control and the World Health Organization have identified intimate partner violence (IPV) as a health policy issue. Most studies of intimate partner violence and children exposed to violence have used samples from domestic violence shelters, large phone-based community surveys, or convenience samples such as college students. Currently, studies of families that have experienced intimate partner violence and received services in their homes do not exist. As such, the process and effects of intimate violence in families residing in their homes have not been identified. The purpose of this study was to identify the structural issues, factors affecting service engagement, family characteristics, and factors promoting resiliency in families that experienced intimate partner violence and were served by the Spokane Safe Start Project in Spokane, Washington, a program designed to offset trauma in children exposed to caregiver intimate partner violence. To this end, the four research questions were: 1) What are the underlying structural problems that affected these families? 2) Is family functioning at intake associated with the length of time with the program? 3) Of the families that engaged with Safe Start for at least five face-to-face contacts, what are the caregiver and/or family characteristics that seem to indicate the presence or absence of resilience in the caregivers? This study involved the analysis of the clinical case records of 30 families that received Spokane Safe Services. The primary source of data for this study came from the narrative portions of the electronic ACCESS and written client clinical records. The Spokane Safe Start clinical narratives served as a record of clinician observations, interactions, and service delivery to families greatly affected by intimate partner violence. Using the bio-ecological perspective and family systems theory as the theoretical frameworks to understand intimate partner violence and its effects on children, data analysis and synthesis, I used qualitative content analysis thematic analysis, and data matrices. In essence, this is a multiple case study producing "context-dependent knowledge" that is vital to develop ecologically sound interventions to address intimate partner violence and its effects on families (Flyvbjerg, 2006, p. 221). This study revealed three main findings. Families encountered roadblocks in the form of environmental and individual obstacles. These obstacles included family-of-origin dynamics, severe financial problems, and individual issues such as relationship ambivalence and substance abuse that posed serious limitations to developing resilience. Parent-child interactions were strained and difficult in most families. The majority of children experienced chronic IPV and many had a history of maltreatment as well. Although many parents were concerned about the future wellbeing of their children, they also had difficulty reflecting on their children’s emotional needs and experiences. Evidence of resilience in the case narratives was quite limited. There was evidence, one particular clinician's model of service provision was more successful at engendering resilience than that of the other clinicians. Connectivity conservation requires an understanding of how biogeographic factors shaped gene flow prior to habitat loss or fragmentation, however the history of interaction among populations is rarely known. The goal of my study was to provide context for connectivity conservation in central and southern Tanzania by identifying landscape features that have shaped gene flow for three ungulate species with different dispersal capabilities. I investigated historical patterns of connectivity for Maasai giraffe (Giraffa camelopardalis tippelskirchi), impala (Aepyceros melampus), and eland (Tragelaphus oryx) by estimating genetic structure among four to eight protected areas per species. Genetic structure changes very slowly among large populations and thus is likely to reflect historical processes instead of recent anthropogenic influences. I collected noninvasive DNA samples and generated microsatellite genotypes at 8 to 15 loci per species, then estimated genetic diversity metrics (allelic richness, AR, and expected heterozygosity, H[subscript E]) for each population (defined by reserve). I also calculated genetic distance (F[subscript ST] and Nei's unbiased genetic distance, D[subscript hat]) and an estimate of gene flow (Nm) between all population pairs for each species. To elucidate the possible causes of genetic structure between these populations, I tested for isolation by distance and isolation by resistance based on a suite of biogeographic factors hypothesized to affect gene flow. To do this, I created GIS-based resistance surfaces that assigned different costs of movement to landscape features. I created one or more resistance surfaces for each hypothesis of landscape effect. I used circuit theory to estimate the cumulative resistance between each pair of reserves for each weighting scheme, and then performed Mantel tests to calculate the correlation between these resistances and the observed population pairwise genetic distances (D[subscript hat]). I chose the optimal resistance model for each species as the model that was most highly correlated with observed genetic patterns. To verify that the correlation of resistance models with genetic distance was not an artefact of geographic distance, I performed partial Mantel tests to calculate correlation while controlling for the effect of geographic distance. Finally, I compared historical gene flow patterns to the distribution of contemporary human activity to predict areas that are at risk of a loss of connectivity. Indices of genetic diversity were moderate for all three species and comparable to previously reported values for other savannah ungulates. Diversity (both H[subscript E] and A[subscript R]) was highest in eland and lowest in giraffe for these populations, and was not consistently correlated with reserve size as has been reported for other species in East Africa. Although patterns in genetic distance were broadly similar across all three species there were also striking differences in connectivity, highlighting the importance of cross-species comparisons in connectivity conservation. At this scale, resistance models based on slope strongly predicted population structure for all three species; distance to water was also highly correlated with genetic distance in eland. For all three species, the greatest genetic distances occurred between populations separated by the Eastern Arc Mountains, suggesting that the topography of this area has long acted as a barrier to gene flow, but this effect is present in varying degrees for each species. I observed high levels of historical gene flow between centrally located populations (Ruaha National Park and Rungwa Game Reserve) and those in the southwest (Katavi National Park and Rukwa Game Reserve). Although human settlement in this area has been low relative to other areas, the connection between the Katavi/Rukwa and Ruaha ecosystems may be threatened by increased human activity and warrants conservation. High levels of historical gene flow were also seen between reserves in the northeast (Tarangire National Park, Swagaswaga Game Reserve) and the central and southwest populations. These connections appear highly threatened due to current land use practices, and may have already suffered a loss of gene flow. Field surveys in the lands surrounding the northeastern reserves are needed to quantify current levels of connectivity and determine whether corridors could be established to maintain or restore gene flow with other reserves. To verify that the correlation of resistance models with genetic distance was not an artefact of geographic distance, I performed partial Mantel tests to calculate correlation while controlling for the effect of geographic distance. Finally, I compared historical gene flow patterns to the distribution of contemporary human activity to predict areas that are at risk of a loss of connectivity. Indices of genetic diversity were moderate for all three species and comparable to previously reported values for other savannah ungulates. Diversity (both H[subscript E] and A[subscript R]) was highest in eland and lowest in giraffe for these populations, and was not consistently correlated with reserve size as has been reported for other species in East Africa. Although patterns in genetic distance were broadly similar across all three species there were also striking differences in connectivity, highlighting the importance of cross-species comparisons in connectivity conservation. At this scale, resistance models based on slope strongly predicted population structure for all three species; distance to water was also highly correlated with genetic distance in eland. For all three species, the greatest genetic distances occurred between populations separated by the Eastern Arc Mountains, suggesting that the topography of this area has long acted as a barrier to gene flow, but this effect is present in varying degrees for each species. I observed high levels of historical gene flow between centrally located populations (Ruaha National Park and Rungwa Game Reserve) and those in the southwest (Katavi National Park and Rukwa Game Reserve). Although human settlement in this area has been low relative to other areas, the connection between the Katavi/Rukwa and Ruaha ecosystems may be threatened by increased human activity and warrants conservation. High levels of historical gene flow were also seen between reserves in the northeast (Tarangire National Park, Swagaswaga Game Reserve) and the central and southwest populations. These connections appear highly threatened due to current land use practices, and may have already suffered a loss of gene flow. Field surveys in the lands surrounding the northeastern reserves are needed to quantify current levels of connectivity and determine whether corridors could be established to maintain or restore gene flow with other reserves.
